Journal ArticleDOI

MapSplice: Accurate mapping of RNA-seq reads for splice junction discovery

TL;DR: A second generation splice detection algorithm, MapSplice, whose focus is high sensitivity and specificity in the detection of splices as well as CPU and memory efficiency is introduced, which indicates that Map Splice is a highly accurate algorithm for the alignment of RNA-seq reads to splice junctions.
Journal ArticleDOI

Identification of driver genes in hepatocellular carcinoma by exome sequencing.

TL;DR: The NFE2L2‐KEAP1 and MLL pathways are recurrently mutated in multiple cohorts of HCC, with significantly affected gene families include the nucleotide‐binding domain and leucine‐rich repeat‐containing family, calcium channel subunits, and histone methyltransferases.
Journal ArticleDOI

iReckon: Simultaneous isoform discovery and abundance estimation from RNA-seq data

TL;DR: iReckon is introduced, a method for simultaneous determination of the isoforms and estimation of their abundances that demonstrates a superior ability to discover novel isoforms with a significantly reduced number of false-positive predictions, and outmatches that of other state-of-the-art tools.
