ISIS, the intron information system, reveals the high frequency of alternative splicing in the human genome
TL;DR: ISIS, the intron information system, reveals the high frequency of alternative splicing in the human genome.
Journal ArticleDOI
A transcriptional sketch of a primary human breast cancer by 454 deep sequencing
Alessandro Guffanti,Michele Iacono,Paride Pelucchi,Namshin Kim,Namshin Kim,Giulia Soldà,Larry Croft,Ryan J. Taft,Ermanno Rizzi,Marjan E. Askarian-Amiri,Raoul J. P. Bonnal,Maurizio Callari,Flavio Mignone,Graziano Pesole,Graziano Pesole,Giovanni Bertalot,Luigi Rossi Bernardi,Alberto Albertini,Christopher Lee,John S. Mattick,Ileana Zucchi,Gianluca De Bellis +21 more
TL;DR: This method utilizes a cDNA library normalization step to diminish the representation of highly expressed transcripts and biology-oriented bioinformatic analyses to facilitate detection of rare and novel transcripts, revealing many hitherto unknown transcripts, splice isoforms, gene fusion events and ncRNAs.
Journal ArticleDOI
Deep-sequencing of endothelial cells exposed to hypoxia reveals the complexity of known and novel microRNAs.
Christine Voellenkle,Jeroen van Rooij,Alessandro Guffanti,Elena Brini,Pasquale Fasanaro,Eleonora Isaia,Larry Croft,Matei David,Maurizio C. Capogrossi,Anna Moles,Armando Felsani,Fabio Martelli +11 more
TL;DR: Deep-sequencing accurately profiled known, variant, and novel microRNAs expressed by endothelial cells in normoxia and hypoxia, andGene ontology analysis of their predicted targets revealed a significant association to Hypoxia-inducible factor signaling, cardiovascular diseases, and cancer.
Journal ArticleDOI
Intron splicing suppresses RNA silencing in Arabidopsis
TL;DR: It is found that small RNA libraries are strongly enriched for exon sequences derived from intronless genes in Arabidopsis thaliana, and that spliced transcripts were less effective substrates for RNA-dependent RNA polymerase 6-mediated gene silencing.
Journal ArticleDOI
MicroRNAs in the shoot apical meristem of soybean
Chui E. Wong,Ying-Tao Zhao,Xiu-Jie Wang,Larry Croft,Zhonghua Wang,Farzad Haerizadeh,John S. Mattick,Mohan Singh,Bernard J. Carroll,Prem L. Bhalla +9 more
TL;DR: The approach identified potential key regulators and provided vital spatial information towards understanding the regulatory circuits in the SAM of soybean during shoot development, and indicated a novel expression pattern of miR390 in soybean.
