Sustainable data analysis with Snakemake.
Felix Mölder,Kim Philipp Jablonski,Kim Philipp Jablonski,Brice Letcher,Michael B Hall,Christopher Tomkins-Tinch,Christopher Tomkins-Tinch,Vanessa Sochat,Jan Forster,Jan Forster,Soohyun Lee,Sven Twardziok,Alexander Kanitz,Alexander Kanitz,Andreas Wilm,Manuel Holtgrewe,Sven Rahmann,Sven Nahnsen,Johannes Köster,Johannes Köster +19 more
TL;DR: It is shown how the popular workflow management system Snakemake can be used to guarantee reproducibility, and how it enables an ergonomic, combined, unified representation of all steps involved in data analysis, ranging from raw data processing, to quality control and fine-grained, interactive exploration and plotting of final results.
Journal ArticleDOI
Chiron: translating nanopore raw signal directly into nucleotide sequence using deep learning.
TL;DR: Chiron is reported, the first deep learning model to achieve end-to-end basecalling and directly translate the raw signal to DNA sequence without the error-prone segmentation step.
Journal ArticleDOI
Antibiotic resistance prediction for Mycobacterium tuberculosis from genome sequence data with Mykrobe.
Martin Hunt,Martin Hunt,Phelim Bradley,Simon Grandjean Lapierre,Simon Heys,Mark Thomsit,Michael B Hall,Kerri M. Malone,Penelope Wintringer,Timothy M Walker,Daniela Maria Cirillo,Iñaki Comas,Maha R. Farhat,Phillip Fowler,Jennifer L. Gardy,Nazir Ahmed Ismail,Thomas Kohl,Vanessa Mathys,Matthias Merker,Stefan Niemann,Shaheed V. Omar,Vitali Sintchenko,Grace Smith,Dick van Soolingen,Philip Supply,Sabira Tahseen,Mark H. Wilcox,Irena Arandjelovic,Tim E. A. Peto,Derrick W. Crook,Derrick W. Crook,Zamin Iqbal +31 more
TL;DR: The ability of Mykrobe-based DST to guide personalized therapeutic regimen design in the context of complex drug susceptibility profiles is measured, showing 94% concordance of implied regimen with that driven by phenotypic DST, higher than all other benchmarked tools.
Journal ArticleDOI
Freshwater monitoring by nanopore sequencing
Lara Urban,Andre Holzer,J. Jotautas Baronas,Michael B Hall,Philipp Braeuninger-Weimer,Michael J Scherm,Daniel J Kunz,Daniel J Kunz,Surangi N. Perera,Daniel E. Martin-Herranz,Edward T. Tipper,Susannah J. Salter,Maximilian R Stammnitz +12 more
TL;DR: The MinION as mentioned in this paper is a pocket-sized device that can sequence genetic information on-the-go and can be used to detect bacterial species present in rivers, which has been used to monitor water quality in remote areas.
Rasusa: Randomly subsample sequencing reads to a specified coverage
TL;DR: A fundamental requirement for many applications in genomics is the sequencing of genetic material (DNA/RNA), and different sequencing technologies exist, but all aim to accurately reproduce the sequence of nucleotides in the genetic material under investigation.
