Journal ArticleDOI
Centering, scaling, and transformations: improving the biological information content of metabolomics data
Robert A. van den Berg,Huub C. J. Hoefsloot,Johan A. Westerhuis,Age K. Smilde,Mariët J. van der Werf +4 more
TL;DR: Range scaling and autoscaling were able to remove the dependence of the rank of the metabolites on the average concentration and the magnitude of the fold changes and showed biologically sensible results after PCA (principal component analysis).
Journal ArticleDOI
Systems analysis of protective immune responses to RTS,S malaria vaccination in humans
Dmitri Kazmin,Helder I. Nakaya,Eva K. Lee,Matthew Johnson,Robbert van der Most,Robert A. van den Berg,W. Ripley Ballou,Erik Jongert,Ulrike Wille-Reece,Christian F. Ockenhouse,Alan Aderem,Daniel E. Zak,Jerald C. Sadoff,Jenny Hendriks,Jens Wrammert,Rafi Ahmed,Bali Pulendran +16 more
TL;DR: The results suggest that protective immunity against P. falciparum can be achieved via multiple mechanisms and highlight the utility of systems approaches in defining molecular correlates of protection to vaccination.
Journal ArticleDOI
Cellular and molecular synergy in AS01-adjuvanted vaccines results in an early IFNγ response promoting vaccine immunogenicity.
Margherita Coccia,Catherine Collignon,Caroline Hervé,Aurélie Chalon,Iain Welsby,Sophie Detienne,Mary J. van Helden,Sheetij Dutta,Christopher J. Genito,Norman C. Waters,Katrijn Van Deun,Katrijn Van Deun,Age K. Smilde,Robert A. van den Berg,David Franco,Patricia Bourguignon,Sandra Morel,Nathalie Garçon,Bart N. Lambrecht,Stanislas Goriely,Robbert van der Most,Arnaud M. Didierlaurent +21 more
TL;DR: In this article, the authors reported a unique mechanism of molecular and cellular synergy between a TLR4 ligand, 3-Odesacyl-4'-monophosphoryl lipid A (MPL), and a saponin, QS-21, the constituents of the Adjuvant System AS01.
Journal ArticleDOI
Different Adjuvants Induce Common Innate Pathways That Are Associated with Enhanced Adaptive Responses against a Model Antigen in Humans
Wivine Burny,Andrea Callegaro,Viviane Bechtold,Frédéric Clement,Sophie Delhaye,Laurence Fissette,Michel Janssens,Geert Leroux-Roels,Arnaud Marchant,Robert A. van den Berg,Nathalie Garçon,Robbert van der Most,Arnaud M. Didierlaurent +12 more
TL;DR: The ability of AS01 and AS03 to enhance adaptive responses to co-administered HBsAg is likely linked to their capacity to activate innate immunity, particularly the IFN-signaling pathway.
Journal ArticleDOI
Characterization of Clostridium thermocellum strains with disrupted fermentation end-product pathways.
Douwe van der Veen,Douwe van der Veen,Jonathan Lo,Jonathan Lo,Steven D. Brown,Courtney M Johnson,Timothy J. Tschaplinski,Madhavi Z. Martin,Nancy L. Engle,Robert A. van den Berg,Robert A. van den Berg,Aaron Argyros,Nicky Caiazza,Adam M. Guss,Lee R. Lynd,Lee R. Lynd,Lee R. Lynd +16 more
TL;DR: It is hypothesized that the deletions in fermentation end-product pathways result in an intracellular redox imbalance, which the organism attempts to relieve, in part by recycling NADP+ through increased production of amino acids.
