Walking along chromosomes with super-resolution imaging, contact maps, and integrative modeling
Guy Nir,Irene Farabella,Cynthia Pérez Estrada,Cynthia Pérez Estrada,Cynthia Pérez Estrada,Carl G. Ebeling,Brian J. Beliveau,Hiroshi Sasaki,Hiroshi Sasaki,S. Dean Lee,Son C. Nguyen,Ruth B. McCole,Shyamtanu Chattoraj,Jelena Erceg,Jumana AlHaj Abed,Nuno Martins,Huy Q. Nguyen,Mohammed A. Hannan,Sheikh Russell,Neva C. Durand,Neva C. Durand,Suhas S.P. Rao,Suhas S.P. Rao,Suhas S.P. Rao,Jocelyn Y. Kishi,Jocelyn Y. Kishi,Paula Soler-Vila,Michele Di Pierro,José N. Onuchic,Steven P. Callahan,John M. Schreiner,Jeff A. Stuckey,Peng Yin,Peng Yin,Erez Lieberman Aiden,Marc A. Marti-Renom,C.-ting Wu,C.-ting Wu +37 more
TL;DR: Focusing on chromosomal regions that contribute to compartments, it is discovered that distinct structures that, in spite of considerable variability, can predict whether such regions correspond to active or inactive compartments.
Journal ArticleDOI
Human DNA ligases I and III, but not ligase IV, are required for microhomology-mediated end joining of DNA double-strand breaks
Li-li Liang,Li Deng,Son C. Nguyen,Xin Zhao,Christopher Maulion,Changshun Shao,Jay A. Tischfield +6 more
TL;DR: It is found that siRNA mediated down-regulation of DNA ligase I or ligase III in human HTD114 cells led to impaired end joining that was mediated by 2-, 3- or 10-bp microhomology, which indicates that DNA ligases I and III are required in MHEJ.
Journal ArticleDOI
OligoMiner provides a rapid, flexible environment for the design of genome-scale oligonucleotide in situ hybridization probes
Brian J. Beliveau,Jocelyn Y. Kishi,Guy Nir,Hiroshi Sasaki,Sinem K. Saka,Son C. Nguyen,Chao-ting Wu,Peng Yin +7 more
TL;DR: A rapid and robust computational pipeline for the genome-scale design of oligo FISH probes that affords the scientist exact control over the parameters of each probe that will make the FISH probe design process much more accessible and facilitate the design of pools of hybridization probes for a variety of applications.
Journal ArticleDOI
Large-Scale Topological Changes Restrain Malignant Progression in Colorectal Cancer.
Sarah E. Johnstone,Sarah E. Johnstone,Alejandro Reyes,Alejandro Reyes,Yifeng Qi,Yifeng Qi,Carmen Adriaens,Carmen Adriaens,Esmat Hegazi,Esmat Hegazi,Karin Pelka,Karin Pelka,Jonathan H. Chen,Jonathan H. Chen,Luli S. Zou,Luli S. Zou,Yotam Drier,Vivian Hecht,Noam Shoresh,Martin K. Selig,Caleb A. Lareau,Caleb A. Lareau,Sowmya Iyer,Son C. Nguyen,Eric F. Joyce,Nir Hacohen,Nir Hacohen,Rafael A. Irizarry,Rafael A. Irizarry,Bin Zhang,Bin Zhang,Martin J. Aryee,Bradley E. Bernstein,Bradley E. Bernstein +33 more
TL;DR: It is found that spatial partitioning of the open and closed genome compartments is profoundly compromised in tumors and reorganization is accompanied by compartment-specific hypomethylation and chromatin changes.
Journal ArticleDOI
3D mapping and accelerated super-resolution imaging of the human genome using in situ sequencing
Huy Q. Nguyen,Shyamtanu Chattoraj,David Castillo,Son C. Nguyen,Son C. Nguyen,Guy Nir,Antonios Lioutas,Elliot A. Hershberg,Nuno Martins,Paul Reginato,Paul Reginato,Mohammed A. Hannan,Brian J. Beliveau,George M. Church,Evan R. Daugharthy,Marc A. Marti-Renom,C.-ting Wu +16 more
TL;DR: OligoFISSEQ combines Oligopaints with fluorescence in situ sequencing to enable the 3D mapping of many regions across the genome in human cells to interrogate genome organization at improved genomic resolution, and is compatible with immunochemistry and OligoSTORM for super-resolution imaging.
