TLDR
This work presents some of the most notable new features and extensions of RAxML, such as a substantial extension of substitution models and supported data types, the introduction of SSE3, AVX and AVX2 vector intrinsics, techniques for reducing the memory requirements of the code and a plethora of operations for conducting post-analyses on sets of trees.Abstract:
Motivation: Phylogenies are increasingly used in all fields of medical and biological research. Moreover, because of the next-generation sequencing revolution, datasets used for conducting phylogenetic analyses grow at an unprecedented pace. RAxML (Randomized Axelerated Maximum Likelihood) is a popular program for phylogenetic analyses of large datasets under maximum likelihood. Since the last RAxML paper in 2006, it has been continuously maintained and extended to accommodate the increasingly growing input datasets and to serve the needs of the user community. Results: I present some of the most notable new features and extensions of RAxML, such as a substantial extension of substitution models and supported data types, the introduction of SSE3, AVX and AVX2 vector intrinsics, techniques for reducing the memory requirements of the code and a plethora of operations for conducting postanalyses on sets of trees. In addition, an up-to-date 50-page user manual covering all new RAxML options is available. Availability and implementation: The code is available under GNUread more

Evolutionary and ecological forces influencing population diversification in Bornean montane passerines.
Vivien L. Chua,Brian Tilston Smith,Ryan C. Burner,Mustafa Abdul Rahman,Maklarin B. Lakim,Dewi M. Prawiradilaga,Robert G. Moyle,Frederick H. Sheldon +7 more
TL;DR: The genetic structure of 12 Bornean montane passerines is examined by comparing complete mtDNA ND2 gene sequences of populations spanning the island, suggesting different historical forces played a role in shaping these two distributions, despite commonality in timing.

Complete Chloroplast Genome Sequence of Fagus longipetiolata Seemen (Fagaceae): Genome Structure, Adaptive Evolution, and Phylogenetic Relationships
TL;DR: The comparison of gene selection pressure indicated that purifying selection was the main selective pattern maintaining important biological functions in Fagus cp genomes, however, the ndhD, rpoA, and ndhF genes of F. longipetiolata were affected by positive selection.

Fates of angiosperm species following long-distance dispersal: Examples from American amphitropical Polemoniaceae.
Leigh A. Johnson,J. Mark Porter +1 more
TL;DR: Polemoniaceae that have established in South America share many features likely inherited from their North American progenitors, but some traits may have arisen in situ in specific taxa, such as cleistogamy, self-incompatibility, and the annual habit, evidencing the rich nature of diversification processes.

TL;DR: A novel Gram-positive, catalase negative, rod-shaped strain, FI11369T, was isolated from gari, a traditional West African fermented food derived from cassava, and based on the genotypic and phenotypic data obtained, a novel Lactobacillus species is proposed.
