Teresa Telleria,Michael Weiss,Karl-Henrik Larsson +45 more
TL;DR: All fungal species represented by at least two ITS sequences in the international nucleotide sequence databases are now given a unique, stable name of the accession number type, and the term ‘species hypothesis’ (SH) is introduced for the taxa discovered in clustering on different similarity thresholds.
Journal ArticleDOI
The UNITE database for molecular identification of fungi: handling dark taxa and parallel taxonomic classifications.
Rolf Henrik Nilsson,Karl-Henrik Larsson,Andy F. S. Taylor,Johan Bengtsson-Palme,Johan Bengtsson-Palme,Thomas Stjernegaard Jeppesen,Dmitry Schigel,Peter G. Kennedy,Kathryn T. Picard,Frank Oliver Glöckner,Leho Tedersoo,Irja Saar,Urmas Kõljalg,Kessy Abarenkov +13 more
TL;DR: UNITE is a web-based database and sequence management environment for the molecular identification of fungi that targets the formal fungal barcode—the nuclear ribosomal internal transcribed spacer region—and offers all public fungal ITS sequences for reference.
Journal ArticleDOI
Structure and function of the global topsoil microbiome.
Mohammad Bahram,Mohammad Bahram,Mohammad Bahram,Falk Hildebrand,Sofia K. Forslund,Sofia K. Forslund,Jennifer L. Anderson,Nadejda A. Soudzilovskaia,Peter M. Van Bodegom,Johan Bengtsson-Palme,Sten Anslan,Sten Anslan,Luis Pedro Coelho,Helery Harend,Jaime Huerta-Cepas,Marnix H. Medema,Mia R. Maltz,Sunil Mundra,Pål Axel Olsson,Mari Pent,Sergei Põlme,Shinichi Sunagawa,Martin Ryberg,Leho Tedersoo,Peer Bork,Peer Bork +25 more
TL;DR: It is shown that bacterial, but not fungal, genetic diversity is highest in temperate habitats and that microbial gene composition varies more strongly with environmental variables than with geographic distance, and that the relative contributions of these microorganisms to global nutrient cycling varies spatially.
Journal ArticleDOI
Improved software detection and extraction of ITS1 and ITS2 from ribosomal ITS sequences of fungi and other eukaryotes for analysis of environmental sequencing data
Johan Bengtsson-Palme,Martin Ryberg,Martin Hartmann,Sara Branco,Zheng Wang,Anna Godhe,Pierre De Wit,Marisol Sánchez-García,Ingo Ebersberger,Filipe de Sousa,Anthony S. Amend,Ari Jumpponen,Martin Unterseher,Erik Kristiansson,Kessy Abarenkov,Yann J. K. Bertrand,Kemal Sanli,K. Martin Eriksson,Unni Vik,Vilmar Veldre,R. Henrik Nilsson +20 more
TL;DR: ITSx is introduced, a Perl‐based software tool to extract ITS1, 5.8S and ITS2 – as well as full‐length ITS sequences – from both Sanger and high‐throughput sequencing data sets, and is rich in features and written to be easily incorporated into automated sequence analysis pipelines.
Journal ArticleDOI
Environmental factors influencing the development and spread of antibiotic resistance
TL;DR: This work attempts to define the ecological and evolutionary environmental factors that contribute to resistance development and transmission and investigates under what conditions and to what extent environmental selection for resistance takes place.
