The future of biotic indices in the ecogenomic era: Integrating (e)DNA metabarcoding in biological assessment of aquatic ecosystems
Jan Pawlowski,Mary Kelly-Quinn,Florian Altermatt,Laure Apothéloz-Perret-Gentil,Pedro Beja,Angela Boggero,Ángel Borja,Agnès Bouchez,Tristan Cordier,Isabelle Domaizon,Maria João Feio,Ana Filipa Filipe,Riccardo Fornaroli,Wolfram Graf,Jelger Herder,Berry van der Hoorn,J. Iwan Jones,Marketa Sagova-Mareckova,Christian Moritz,José Barquín,Jeremy J. Piggott,Maurizio Pinna,Frédéric Rimet,B. Rinkevich,Carla Sousa-Santos,Valeria Specchia,Rosa Trobajo,Valentin Vasselon,Simon Vitecek,Jonas Zimmerman,Alexander M. Weigand,Florian Leese,Maria Kahlert +32 more
TL;DR: The main advantages and pitfalls of metabarcoding approaches to assess parameters such as richness, abundance, taxonomic composition and species ecological values, to be used for calculation of biotic indices are discussed.
Journal ArticleDOI
Environmental Monitoring: Inferring the Diatom Index from Next-Generation Sequencing Data
Joana Amorim Visco,Laure Apothéloz-Perret-Gentil,Arielle Cordonier,Philippe Esling,Philippe Esling,Loïc Pillet,Loïc Pillet,Jan Pawlowski +7 more
TL;DR: This proof-of-concept study demonstrates the potential of the NGS approach for identification and quantification of diatoms in environmental samples, opening new avenues toward the routine application of genetic tools for bioassessment and biomonitoring of aquatic ecosystems.
Journal ArticleDOI
Ecosystems monitoring powered by environmental genomics: a review of current strategies with an implementation roadmap
Tristan Cordier,Laura Alonso-Sáez,Laure Apothéloz-Perret-Gentil,Eva Aylagas,David A. Bohan,Agnès Bouchez,Anthony A. Chariton,Simon Creer,Larissa Frühe,François Keck,Nigel Keeley,Olivier Laroche,Florian Leese,Xavier Pochon,Xavier Pochon,Thorsten Stoeck,Jan Pawlowski,Jan Pawlowski,Anders Lanzén +18 more
TL;DR: This paper aims to compare, review and discuss the strengths and limitations of four general implementation strategies of environmental genomics for monitoring, and proposes a roadmap for the implementation of environmentalgenomics into routine monitoring programmes that leverage recent analytical advancements.
Journal ArticleDOI
Taxonomy-free molecular diatom index for high-throughput eDNA biomonitoring.
Laure Apothéloz-Perret-Gentil,Arielle Cordonier,François Straub,Jennifer Iseli,Philippe Esling,Jan Pawlowski +5 more
TL;DR: This work investigates the possibility to overcome limitations using a taxonomy‐free approach that allows the computing of a molecular index directly from eDNA data without any reference to morphotaxonomy, using the benthic diatoms index, commonly used for monitoring the biological quality of rivers and streams.
Journal ArticleDOI
Protist metabarcoding and environmental biomonitoring: Time for change
Jan Pawlowski,Franck Lejzerowicz,Laure Apothéloz-Perret-Gentil,Joana Amorim Visco,Philippe Esling +4 more
TL;DR: Reviewing studies that examine the ecological applications of metabarcoding for two groups of well-known protist bioindicators: diatoms and foraminifera shows that despite some biological and technical biases, molecular data quite faithfully reflect the morphology-based biotic indices and provide a similar assessment of ecosystem status.
