Genome sequence of enterohaemorrhagic Escherichia coli O157:H7
Nicole T. Perna,Guy Plunkett,Valerie Burland,Bob Mau,Jeremy D. Glasner,Debra J. Rose,George F. Mayhew,Peter Evans,Jason Gregor,Heather A. Kirkpatrick,György Pósfai,Jeremiah D. Hackett,Sara A. Klink,Adam T. Boutin,Ying Shao,Leslie Miller,Erik J. Grotbeck,N. Wayne Davis,Alex Lim,Eileen T. Dimalanta,Konstantinos Potamousis,Jennifer Apodaca,Thomas Anantharaman,Jieyi Lin,Galex Yen,David C. Schwartz,Rodney A. Welch,Frederick R. Blattner +27 more
TL;DR: It is found that lateral gene transfer is far more extensive than previously anticipated and 1,387 new genes encoded in strain-specific clusters of diverse sizes were found in O157:H7, including candidate virulence factors, alternative metabolic capacities, several prophages and other new functions—all of which could be targets for surveillance.
Journal ArticleDOI
Extensive mosaic structure revealed by the complete genome sequence of uropathogenic Escherichia coli
Rodney A. Welch,Valerie Burland,Guy Plunkett,Peter Redford,Paula L. Roesch,David A. Rasko,Eric L. Buckles,S. R. Liou,S. R. Liou,Adam T. Boutin,Adam T. Boutin,Jeremiah D. Hackett,Jeremiah D. Hackett,D. Stroud,George F. Mayhew,Debra J. Rose,Shiguo Zhou,David C. Schwartz,Nicole T. Perna,Harry L. T. Mobley,Michael S. Donnenberg,Frederick R. Blattner +21 more
TL;DR: The complete genome sequence of uropathogenic Escherichia coli, strain CFT073 is presented and Comparisons indicate that extraintestinal pathogenic E. coli arose independently from multiple clonal lineages.
Journal ArticleDOI
Genome Sequence of Yersinia pestis KIM
Wen Deng,Valerie Burland,Guy Plunkett,Adam T. Boutin,George F. Mayhew,Paul Liss,Nicole T. Perna,Debra J. Rose,Bob Mau,Shiguo Zhou,David C. Schwartz,Jaqueline D. Fetherston,Luther E. Lindler,Robert R. Brubaker,Gregory V. Plano,Susan C. Straley,Kathleen A. McDonough,Matthew L. Nilles,Jyl S. Matson,Frederick R. Blattner,Robert D. Perry +20 more
TL;DR: The KIM genome sequence was compared with that of Y. pestis CO92, biovar Orientalis, revealing homologous sequences but a remarkable amount of genome rearrangement for strains so closely related, in a manner consistent with present knowledge of replication and recombination.
Journal ArticleDOI
KRAS-IRF2 Axis Drives Immune Suppression and Immune Therapy Resistance in Colorectal Cancer
Wenting Liao,Michael J. Overman,Adam T. Boutin,Xiaoying Shang,Di Zhao,Prasenjit Dey,Jiexi Li,Guocan Wang,Zhengdao Lan,Jun Li,Ming Tang,Shan Jiang,Xingdi Ma,Peiwen Chen,Riham Katkhuda,Krittiya Korphaisarn,Deepavali Chakravarti,Andrew Chang,Denise J. Spring,Qing Chang,Jianhua Zhang,Dipen M. Maru,Dean Y. Maeda,John A. Zebala,Scott Kopetz,Y. Alan Wang,Ronald A. DePinho +26 more
TL;DR: The KRAS∗-IRF2-CXCL3- CXCR2 axis provides a framework for patient selection and combination therapies to enhance the effectiveness of ICB therapy in CRC and shows increased responsiveness to anti-PD-1 therapy.
Journal ArticleDOI
Genomic sequencing of colorectal adenocarcinomas identifies a recurrent VTI1A - TCF7L2 fusion
Adam J. Bass,Adam J. Bass,Michael S. Lawrence,Lear E. Brace,Alex H. Ramos,Alex H. Ramos,Yotam Drier,Kristian Cibulskis,Carrie Sougnez,Douglas Voet,Gordon Saksena,Andrey Sivachenko,Rui Jing,Melissa Parkin,Trevor J. Pugh,Trevor J. Pugh,Roel G.W. Verhaak,Nicolas Stransky,Adam T. Lander,Gad Getz,Matthew Meyerson,Matthew Meyerson +47 more
TL;DR: Previously unidentified levels of genomic rearrangements in colorectal carcinoma that can lead to essential gene fusions and other oncogenic events are shown.
