Johnson,Asaf Rotem,Asaf Rotem,Orit Rozenblatt-Rosen,Aviv Regev,Aviv Regev,Aviv Regev +68 more
TL;DR: A set of ready-to-use tools for profiling fresh and frozen clinical tumor samples using scRNA-Seq and snRNA- Seq facilitates the implementation of single-cell technologies in clinical settings and the construction ofsingle-cell tumor atlases.
Journal ArticleDOI
Strain Tracking Reveals the Determinants of Bacterial Engraftment in the Human Gut Following Fecal Microbiota Transplantation.
Christopher Smillie,Christopher Smillie,Jenny Sauk,Dirk Gevers,Jonathan Friedman,Jaeyun Sung,Jaeyun Sung,Ilan Youngster,Ilan Youngster,Elizabeth L. Hohmann,Christopher Staley,Alexander Khoruts,Michael J. Sadowsky,Jessica R. Allegretti,Mark Smith,Ramnik J. Xavier,Eric J. Alm +16 more
TL;DR: A statistical model is built that predicts which bacterial species will engraft in a given host, and a method to infer strain genotypes and track them over time is developed, finding that engraftment can be predicted largely from the abundance and phylogeny of bacteria in the donor and the pre-FMT patient.
Journal ArticleDOI
Non-invasive mapping of the gastrointestinal microbiota identifies children with inflammatory bowel disease.
Eli Papa,Michael Docktor,Christopher Smillie,Sarah Weber,Sarah P. Preheim,Dirk Gevers,Georgia Giannoukos,Dawn Ciulla,Diana Tabbaa,Jay Ingram,David B. Schauer,Doyle V. Ward,Joshua R. Korzenik,Ramnik J. Xavier,Ramnik J. Xavier,Athos Bousvaros,Eric J. Alm,Eric J. Alm +17 more
TL;DR: Although this test can not replace endoscopy and histological examination as diagnostic tools, classification based on microbial diversity is an effective complementary technique for IBD detection in pediatric patients.
Journal ArticleDOI
The Human and Mouse Enteric Nervous System at Single-Cell Resolution.
Eugene Drokhlyansky,Christopher Smillie,Nicholas Van Wittenberghe,Maria Ericsson,Gabriel K. Griffin,Gabriel K. Griffin,Gökcen Eraslan,Danielle Dionne,Michael S. Cuoco,Max N. Goder-Reiser,Tatyana Sharova,Olena Kuksenko,Andrew J. Aguirre,Andrew J. Aguirre,Genevieve M. Boland,Daniel B. Graham,Daniel B. Graham,Orit Rozenblatt-Rosen,Ramnik J. Xavier,Aviv Regev,Aviv Regev +20 more
TL;DR: Two methods to profile the ENS of adult mice and humans at single-cell resolution are developed: RAISIN RNA-seq for profiling intact nuclei with ribosome-bound mRNA and MIRACL- sequencing for label-free enrichment of rare cell types by droplet-based profiling.
Journal ArticleDOI
Mobile genes in the human microbiome are structured from global to individual scales
Ilana L. Brito,Ilana L. Brito,S. Yilmaz,Katherine H. Huang,L. Xu,Stacy D. Jupiter,Aaron Jenkins,Waisea Naisilisili,Manu Tamminen,Christopher Smillie,Jennifer R. Wortman,Bruce W. Birren,Ramnik J. Xavier,Ramnik J. Xavier,Ramnik J. Xavier,Paul C. Blainey,Anup K. Singh,Dirk Gevers,Eric J. Alm,Eric J. Alm +19 more
TL;DR: In this article, the authors investigate the function and distribution of mobile genes in the human microbiome, and in particular whether the gene pool is globally homogenous or constrained by human population structure.
