MassBank: a public repository for sharing mass spectral data for life sciences.
Hisayuki Horai,Masanori Arita,Masanori Arita,Shigehiko Kanaya,Yoshito Nihei,Tasuku Ikeda,Kazuhiro Suwa,Yuya Ojima,Kenichi Tanaka,Satoshi Tanaka,Ken Aoshima,Yoshiya Oda,Yuji Kakazu,Miyako Kusano,Takayuki Tohge,Fumio Matsuda,Yuji Sawada,Masami Yokota Hirai,Hiroki Nakanishi,Kazutaka Ikeda,Naoshige Akimoto,Takashi Maoka,Hiroki Takahashi,Takeshi Ara,Nozomu Sakurai,Hideyuki Suzuki,Daisuke Shibata,Steffen Neumann,Takashi Iida,Ken Tanaka,Kimito Funatsu,Fumito Matsuura,Tomoyoshi Soga,Ryo Taguchi,Kazuki Saito,Takaaki Nishioka +35 more
TL;DR: MassBank is the first public repository of mass spectra of small chemical compounds for life sciences and provides a merged spectrum for each compound prepared by merging the analyzed ESI-MS(2) data on an identical compound under different collision-induced dissociation conditions.
Journal ArticleDOI
Functional genomics by integrated analysis of metabolome and transcriptome of Arabidopsis plants over-expressing an MYB transcription factor.
Takayuki Tohge,Yasutaka Nishiyama,Yasutaka Nishiyama,Masami Yokota Hirai,Mitsuru Yano,Jun Ichiro Nakajima,Motoko Awazuhara,Eri Inoue,Hideki Takahashi,Dayan B. Goodenowe,Masahiko Kitayama,Masaaki Noji,Mami Yamazaki,Kazuki Saito +13 more
TL;DR: In this paper, a comprehensive analysis of the metabolome and transcriptome of Arabidopsis thaliana over-expressing the PAP1 gene encoding an MYB transcription factor was performed for the identification of novel gene functions involved in flavonoid biosynthesis.
Journal ArticleDOI
Enhancement of oxidative and drought tolerance in Arabidopsis by overaccumulation of antioxidant flavonoids
Ryo Nakabayashi,Keiko Yonekura-Sakakibara,Kaoru Urano,Makoto Suzuki,Yutaka Yamada,Tomoko Nishizawa,Fumio Matsuda,Mikiko Kojima,Hitoshi Sakakibara,Kazuo Shinozaki,Anthony J. Michael,Takayuki Tohge,Mami Yamazaki,Kazuki Saito +13 more
TL;DR: Antioxidative activity assays showed that anthocyanin overaccumulation with strong in vitro antioxidative activity mitigated the accumulation of reactive oxygen species in vivo under oxidative and drought stress, confirming the usefulness of flavonoids for enhancing both biotic and abiotic stress tolerance in crops.
Journal ArticleDOI
Potential of metabolomics as a functional genomics tool
Raoul J. Bino,Robert Hall,Oliver Fiehn,Joachim Kopka,Kazuki Saito,John Draper,Basil J. Nikolau,Pedro Mendes,Ute Roessner-Tunali,Michael H. Beale,Richard N. Trethewey,B. Markus Lange,Eve Syrkin Wurtele,Lloyd W. Sumner +13 more
TL;DR: This work proposes community-based efforts to define common criteria and to initiate concerted actions directed towards the release of standard reference materials, construction of consolidated metabolite libraries, and development of metabolite-specific data-management systems.
Journal ArticleDOI
Integration of transcriptomics and metabolomics for understanding of global responses to nutritional stresses in Arabidopsis thaliana
Masami Yokota Hirai,Mitsuru Yano,Dayan B. Goodenowe,Shigehiko Kanaya,Tomoko Kimura,Motoko Awazuhara,Masanori Arita,Toru Fujiwara,Kazuki Saito +8 more
TL;DR: This is the first report of investigation for gene-to-metabolite networks regulating sulfur and nitrogen nutrition and secondary metabolism in Arabidopsis, with integration of metabolomics and transcriptomics, and specific responses to either sulfur or nitrogen deficiency were observed.
