TL;DR: This work used RNA-mediated interference to target 98% of all genes predicted in the C. elegans genome in combination with differential interference contrast time-lapse microscopy and developed a phenotypic profiling system, which shows high correlation with cellular processes and biochemical pathways, thus enabling to predict new functions for previously uncharacterized genes.
Journal ArticleDOI
The closest BLAST hit is often not the nearest neighbor.
Liisa Koski,G. Brian Golding +1 more
TL;DR: The analysis of the genomes of a crenarcheaota species Aeropyrum pernix, an organism with few close relatives fully sequenced, and Escherichia coli, an organisms whose closest relative, Salmonella typhimurium, is completely sequenced are chosen.
Journal ArticleDOI
AutoFACT: An Automatic Functional Annotation and Classification Tool
TL;DR: This work presents AutoFACT, a fully automated and customizable annotation tool that assigns biologically informative functions to a sequence and determines the most informative functional description by combining multiple BLAST reports from several user-selected databases.
Journal ArticleDOI
Codon Bias and Base Composition Are Poor Indicators of Horizontally Transferred Genes
TL;DR: A phylogenetic approach was employed to confirm selected examples of horizontal transmission among the novel groups of genes, and determined that a number of genes previously classified as horizontally transferred based on base composition and codon bias were native, and genes previously classification as native appeared to be horizontally transferred.
Journal ArticleDOI
TBestDB: a taxonomically broad database of expressed sequence tags (ESTs).
Emmet A. O'Brien,Liisa Koski,Yue Zhang,LiuSong Yang,Eric T. Wang,Michael W. Gray,Gertraud Burger,B. Franz Lang +7 more
TL;DR: The TBestDB database is opened to the research community for free processing, annotation, interspecies comparisons and GenBank submission of EST data generated in individual laboratories.
