C. Rocha,Eduardo P. C. Rocha,Erick Denamur +43 more
TL;DR: An important adaptive role for metabolism diversification within group B2 and Shigella strains is found, but few or no extraint intestinal virulence-specific genes are identified, which could render difficult the development of a vaccine against extraintestinal infections.
Journal ArticleDOI
CRISPRCasFinder, an update of CRISRFinder, includes a portable version, enhanced performance and integrates search for Cas proteins.
David Couvin,Aude Bernheim,Aude Bernheim,Claire Toffano-Nioche,Marie Touchon,Marie Touchon,Juraj Michalik,Bertrand Néron,Eduardo P. C. Rocha,Eduardo P. C. Rocha,Gilles Vergnaud,Daniel Gautheret,Christine Pourcel +12 more
TL;DR: The program includes an improved CRISPR array detection tool facilitating expert validation based on a rating system, prediction ofCRISPR orientation and a Cas protein detection and typing tool updated to match the latest classification scheme of these systems.
Journal ArticleDOI

Rocha,Celine Nadon,Kathie Grant,Eva Møller Nielsen,Bruno Pot,Peter Gerner-Smidt,Marc Lecuit,Sylvain Brisse +31 more
TL;DR: This work demonstrates the urgent need to monitor Lm strains at the global level and provides the unified approach needed for global harmonization of Lm genome-based typing and population biology.
Journal ArticleDOI
Uncovering Listeria monocytogenes hypervirulence by harnessing its biodiversity
Mylène M. Maury,Mylène M. Maury,Mylène M. Maury,Yu Huan Tsai,Yu Huan Tsai,Caroline Charlier,Marie Touchon,Marie Touchon,Viviane Chenal-Francisque,Viviane Chenal-Francisque,Alexandre Leclercq,Alexandre Leclercq,Alexis Criscuolo,Charlotte Gaultier,Charlotte Gaultier,Sophie Roussel,Anne Brisabois,Olivier Disson,Olivier Disson,Eduardo P. C. Rocha,Eduardo P. C. Rocha,Sylvain Brisse,Sylvain Brisse,Marc Lecuit +23 more
TL;DR: This study integrated human epidemiological and clinical data with bacterial population genomics to harness the biodiversity of the model foodborne pathogen Listeria monocytogenes and decipher the basis of its neural and placental tropisms.
Journal ArticleDOI
Pervasive domestication of defective prophages by bacteria
TL;DR: It is suggested that bacteria frequently domesticate their prophages, and patterns of purifying selection are observed not only on accessory regions but also in core phage genes, such as those encoding structural and lysis components, suggesting pervasive domestication of parasites by the bacterial hosts.
