Challenges and opportunities in understanding microbial communities with metagenome assembly (accompanied by IPython Notebook tutorial)
Adina Howe,Patrick S. G. Chain +1 more
TL;DR: This review includes an IPython Notebook metagenomic assembly tutorial that guides users through downloading, assembly, and mapping reads to contigs of a mock microbiome metagenome and instructions for execution any operating system using Amazon Elastic Cloud Compute.
Journal ArticleDOI
Complete genome sequence of the phenanthrene-degrading soil bacterium Delftia acidovorans Cs1-4
Ameesha R. Shetty,Vidya de Gannes,Chioma C. Obi,Susan Lucas,Alla Lapidus,Jan Fang Cheng,Lynne Goodwin,Samuel Pitluck,Linda Peters,Natalia Mikhailova,Hazuki Teshima,Cliff Han,Roxanne Tapia,Miriam Land,Loren Hauser,Nikos C. Kyrpides,Natalia Ivanova,Ioanna Pagani,Patrick S. G. Chain,Vincent J. Denef,T. Woyke,William J. Hickey +21 more
TL;DR: Determination of the complete genome sequence of D. acidovorans Cs1-4 has provided new insights the microbial mechanisms of PAH biodegradation that may shape the process in the environment.
Journal ArticleDOI
Molecular characterization of L-413C, a P2-related plague diagnostic bacteriophage.
Emilio Garcia,Patrick S. G. Chain,Patrick S. G. Chain,Jeff M. Elliott,Alexander G. Bobrov,Vladimir L. Motin,Olga Kirillina,Victoria Lao,Richard Calendar,Andrey A. Filippov +9 more
TL;DR: It is revealed that the plague diagnostic phage L-413C is highly similar and collinear with enterobacteriophage P2, though important differences were found, and that the Y. pestis receptors that are recognized and bound by L- 413C either do not exist in Y. pseudotuberculosis or have a different structure.
Journal ArticleDOI
Metagenomic investigation of the geologically unique Hellenic Volcanic Arc reveals a distinctive ecosystem with unexpected physiology
Anastasis Oulas,Paraskevi N. Polymenakou,Rekha Seshadri,H. James Tripp,Manolis Mandalakis,A. David Paez-Espino,Amrita Pati,Patrick S. G. Chain,Paraskevi Nomikou,Steven Carey,Stephanos P. Kilias,Christos A. Christakis,Georgios Kotoulas,Antonions Magoulas,Natalia Ivanova,Nikos C. Kyrpides +15 more
TL;DR: This dataset, the largest to date from submarine volcanic ecosystems, constitutes a significant resource of novel genes and pathways with potential biotechnological applications and suggests that aromatic hydrocarbons may indeed be a significant source of carbon in these sites.
Journal ArticleDOI
