T. Fleming,Ronan M. T. Fleming +56 more
TL;DR: This protocol provides an overview of all new features of the COBRA Toolbox and can be adapted to generate and analyze constraint-based models in a wide variety of scenarios.
Journal ArticleDOI
Clinical update on head and neck cancer: molecular biology and ongoing challenges.
E. Alsahafi,Katheryn Begg,Ivano Amelio,Nina Raulf,Philippe Lucarelli,Thomas Sauter,Mahvash Tavassoli +6 more
TL;DR: This update aims to build on the earlier 2014 review by bringing up to date the understanding of the molecular biology of HNSCCs and provide insights into areas of ongoing research and perspectives for the future.
Journal ArticleDOI
Fast reconstruction of compact context-specific metabolic network models.
TL;DR: This work presents fastcore, a generic algorithm for reconstructing context-specific metabolic network models from global genome-wide metabolicnetwork models such as Recon X, and shows that a minimal consistent reconstruction can be defined via a set of sparse modes of the global network.
Journal ArticleDOI
ON/OFF and Beyond - A Boolean Model of Apoptosis
Rebekka Schlatter,Kathrin Schmich,Ima Avalos Vizcarra,Ima Avalos Vizcarra,Peter Scheurich,Thomas Sauter,Christoph Borner,Michael Ederer,Michael Ederer,Irmgard Merfort,Oliver Sawodny +10 more
TL;DR: A large-scale literature-based Boolean model of the central intrinsic and extrinsic apoptosis pathways as well as pathways connected with them is built and gives new insights into the complex interplay of pro- and antiapoptotic factors and can be easily expanded to other signaling pathways.
Journal ArticleDOI
A quantitative approach to catabolite repression in Escherichia coli.
Katja Bettenbrock,Sophia Fischer,Andreas Kremling,Knut Jahreis,Thomas Sauter,Ernst Dieter Gilles +5 more
TL;DR: The different phenomena affecting the phosphorylation level of EIIACrr, the key regulation molecule for inducer exclusion and catabolite repression in enteric bacteria, can now be explained quantitatively.
