RADSex: a computational workflow to study sex determination using Restriction Site-Associated DNA Sequencing data
Romain Feron,Romain Feron,Qiaowei Pan,Ming Wen,Boudjema Imarazene,Elodie Jouanno,Jennifer L. Anderson,Amaury Herpin,Laurent Journot,Hugues Parrinello,Christophe Klopp,Verena A. Kottler,Alvaro S. Roco,Kang Du,Susanne Kneitz,Mateus Contar Adolfi,Catherine Wilson,Braedan M. McCluskey,Angel Amores,Thomas Desvignes,Frederick W. Goetz,Ato Takanashi,Mari Kawaguchi,H. William Detrich,Marcos T. Oliveira,Rafael Henrique Nóbrega,Takashi Sakamoto,Masatoshi Nakamoto,Anna Wargelius,Ørjan Karlsen,Zhongwei Wang,Matthias Stöck,Robert M. Waterhouse,Ingo Braasch,John H. Postlethwait,Manfred Schartl,Yann Guiguen +36 more
TL;DR: It is shown that RADSex greatly facilitates the study of sex determination systems in non-model species and outperforms the commonly used RAD-Seq analysis software STACKS in speed, resource usage, ease of application, and visualization options.
Journal ArticleDOI
A gene-based map of the Nod factor-independent Aeschynomene evenia sheds new light on the evolution of nodulation and legume genomes
Clémence Chaintreuil,Ronan Rivallan,David J. Bertioli,Christophe Klopp,Jérôme Gouzy,Brigitte Courtois,Philippe Leleux,Guillaume Martin,Jean-François Rami,Djamel Gully,Hugues Parrinello,Dany Severac,Delphine Patrel,Joël Fardoux,William Ribière,Marc Boursot,Fabienne Cartieaux,Pierre Czernic,Pascal Ratet,Pierre Mournet,Eric Giraud,Jean-François Arrighi +21 more
TL;DR: A gene-based genetic map for this species provided important clues regarding the evolution of symbiotic genes in a Nod factor-independent context and provided a basis for a genome sequencing project and pave the way for forward genetic analysis of symbiosis in A. evenia.
Journal ArticleDOI
Genome Sequences of Three Leuconostoc citreum Strains, LBAE C10, LBAE C11, and LBAE E16, Isolated from Wheat Sourdoughs
Sandrine Laguerre,Sandrine Laguerre,Sandrine Laguerre,Myriam Amari,Marlène Vuillemin,Marlène Vuillemin,Marlène Vuillemin,Hervé Robert,Valentin Loux,Christophe Klopp,Sandrine Morel,Sandrine Morel,Sandrine Morel,Bruno Gabriel,Magali Remaud-Simeon,Magali Remaud-Simeon,Magali Remaud-Simeon,Valérie Gabriel,Claire Moulis,Claire Moulis,Claire Moulis,Catherine Fontagné-Faucher +21 more
TL;DR: The draft genome sequence for three strains of Leuconostoc citreum, L BAE C10, LBAE C11, and LBAe E16, which have been isolated from traditional French wheat sourdoughs are reported.
Journal ArticleDOI
Expanding Duplication of Free Fatty Acid Receptor-2 (GPR43) Genes in the Chicken Genome
Camille Meslin,Colette Désert,Isabelle Callebaut,Anis Djari,Christophe Klopp,Frédérique Pitel,Sophie Leroux,Pascal G.P. Martin,Pascal Froment,Edith Guilbert,Florence Gondret,Sandrine Lagarrigue,Philippe Monget +12 more
TL;DR: Elevated nonsynonymous/synonymous substitution ratios on some amino acids within or in close-vicinity of the ligand-binding groove suggest that positive selection may have reduced the effective rate of gene conversion in this region, thus contributing to diversify the function of some FFAR2 paralogs.
Journal ArticleDOI
RNAbrowse: RNA-Seq de novo assembly results browser.
Jérôme Mariette,Céline Noirot,Ibounyamine Nabihoudine,Philippe Bardou,Claire Hoede,Anis Djari,Cédric Cabau,Christophe Klopp +7 more
TL;DR: This article presents a user oriented storage and visualisation environment permitting to explore the data in a top-down manner, going from general graphical views to all possible details.
