Journal ArticleDOI
Nanopore sequencing and assembly of a human genome with ultra-long reads
Miten Jain,Sergey Koren,Karen H. Miga,Josh Quick,Arthur C Rand,Thomas A Sasani,John R. Tyson,Andrew D Beggs,Alexander T. Dilthey,Ian T. Fiddes,Sunir Malla,Hannah Marriott,Tom Nieto,Justin O'Grady,Hugh E. Olsen,Brent S. Pedersen,Arang Rhie,Hollian Richardson,Aaron R. Quinlan,Terrance P. Snutch,Louise Tee,Benedict Paten,Adam M. Phillippy,Jared T. Simpson,Jared T. Simpson,Nicholas J. Loman,Matthew Loose +26 more
TL;DR: Ultra-long reads enabled assembly and phasing of the 4-Mb major histocompatibility complex (MHC) locus in its entirety, measurement of telomere repeat length, and closure of gaps in the reference human genome assembly GRCh38.
Journal ArticleDOI
Nanopore metagenomics enables rapid clinical diagnosis of bacterial lower respiratory infection.
Themoula Charalampous,Gemma L. Kay,Gemma L. Kay,Hollian Richardson,Alp Aydin,Rossella Baldan,Rossella Baldan,Christopher Jeanes,Duncan Rae,Sara Grundy,Daniel J. Turner,John Wain,John Wain,Richard M. Leggett,David M. Livermore,David M. Livermore,Justin O'Grady,Justin O'Grady +17 more
TL;DR: Nanopore sequencing coupled with a metagenomics framework that effectively removes human DNA from samples enables rapid bacterial LRI diagnosis and might contribute to a reduction in broad-spectrum antibiotic use.

Nanopore sequencing and assembly of a human genome with ultra-long reads
Miten Jain,Sergey Koren,Josh Quick,Arthur C Rand,Thomas A Sasani,John R. Tyson,Andrew D Beggs,Alexander T. Dilthey,Ian T. Fiddes,Sunir Malla,Hannah Marriott,Karen H. Miga,Tom Nieto,Justin O'Grady,Hugh E. Olsen,Brent S. Pedersen,Arang Rhie,Hollian Richardson,Aaron R. Quinlan,Terrance P. Snutch,Louise Tee,Benedict Paten,Adam M. Phillippy,Jared T. Simpson,Nicholas J. Loman,Matthew Loose +25 more
TL;DR: Modelling the repeat structure of the human genome predicts extraordinarily contiguous assemblies may be possible using nanopore reads alone, and it is found that adding an additional 5×-coverage of ‘ultra-long’ reads more than doubled the assembly contiguity.
Posted ContentDOI
Rapid Diagnosis of Lower Respiratory Infection using Nanopore-based Clinical Metagenomics
Themoula Charalampous,Hollian Richardson,Gemma L. Kay,Rossella Baldan,Rossella Baldan,Christopher Jeanes,Duncan Rae,Sara Grundy,Daniel J. Turner,John Wain,John Wain,Richard M. Leggett,David M. Livermore,David M. Livermore,Justin O'Grady,Justin O'Grady +15 more
TL;DR: It is demonstrated that nanopore metagenomics can rapidly and accurately characterise bacterial LRIs when combined with efficient human DNA depletion.
Journal ArticleDOI
Metagenomic analysis of planktonic riverine microbial consortia using nanopore sequencing reveals insight into river microbe taxonomy and function
Kate Reddington,David Eccles,Justin O'Grady,Justin O'Grady,Devin M. Drown,Lars Hestbjerg Hansen,Lars Hestbjerg Hansen,Tue Kjærgaard Nielsen,Tue Kjærgaard Nielsen,Anne-Lise Ducluzeau,Richard M. Leggett,Darren Heavens,Ned Peel,Terrance P. Snutch,Anthony Bayega,Spyridon Oikonomopoulos,Jiannis Ragoussis,Thomas Barry,Eric van der Helm,Dino Jolic,Hollian Richardson,Hans J. Jansen,John R. Tyson,Miten Jain,Bonnie L. Brown +24 more
TL;DR: Deeper understanding emerged is that river microbial consortia and the ecological functions they fulfil did not align with geographic location but instead implicated ecological responses of microbes to urban and other anthropogenic effects, and that changes in taxa manifested over a very short geographic space.
