Maize HapMap2 identifies extant variation from a genome in flux
Jer Ming Chia,Chi Song,Peter J. Bradbury,Peter J. Bradbury,Denise E. Costich,Denise E. Costich,Natalia de Leon,Natalia de Leon,John Doebley,Robert J. Elshire,Brandon S. Gaut,Laura Geller,Jeffrey C. Glaubitz,Michael A. Gore,Kate E. Guill,Kate E. Guill,James B. Holland,James B. Holland,Matthew B. Hufford,Jinsheng Lai,Meng Li,Xin Liu,Yanli Lu,Richard W. McCombie,Rebecca Nelson,Jesse Poland,Jesse Poland,Boddupalli M. Prasanna,Tanja Pyhäjärvi,Tingzhao Rong,Rajandeep S. Sekhon,Rajandeep S. Sekhon,Qi Sun,Maud I. Tenaillon,Maud I. Tenaillon,Feng Tian,Jun Wang,Xun Xu,Zhiwu Zhang,Shawn M. Kaeppler,Shawn M. Kaeppler,Jeffrey Ross-Ibarra,Michael D. McMullen,Michael D. McMullen,Edward S. Buckler,Edward S. Buckler,Gengyun Zhang,Yunbi Xu,Doreen Ware,Doreen Ware +49 more
TL;DR: It is found that structural variations are pervasive in the Z. mays genome and are enriched at loci associated with important traits and the larger Tripsacum genome can be explained by transposable element abundance rather than an allopolyploid origin.
Journal ArticleDOI
Construction of the third-generation Zea mays haplotype map.
Robert Bukowski,Xiaosen Guo,Yanli Lu,Cheng Zou,Bing He,Zhengqin Rong,Bo Wang,Dawen Xu,Bicheng Yang,Chuanxiao Xie,Longjiang Fan,Shibin Gao,Xun Xu,Gengyun Zhang,Yingrui Li,Yinping Jiao,John Doebley,Jeffrey Ross-Ibarra,Anne Lorant,Vince Buffalo,M. Cinta Romay,Edward S. Buckler,Edward S. Buckler,Doreen Ware,Jinsheng Lai,Qi Sun,Yunbi Xu +26 more
TL;DR: The maize haplotype version 3 (HapMap 3) was built from whole-genome sequencing data from 1218 maize lines, covering predomestication and domesticated Zea mays varieties across the world as discussed by the authors.
Journal ArticleDOI
Genome wide association studies using a new nonparametric model reveal the genetic architecture of 17 agronomic traits in an enlarged maize association panel
Ning Yang,Yanli Lu,Xiaohong Yang,Juan Huang,Yang Zhou,Farhan Ali,Weiwei Wen,Jie Liu,Jiansheng Li,Jianbing Yan +9 more
TL;DR: This study indicates that combining IBD based projection and KNN algorithm is an efficient imputation method for inferring large missing genotype segments and shows that the A-D test is a useful complement for GWAS analysis of complex quantitative traits.
Journal ArticleDOI
Molecular characterization of global maize breeding germplasm based on genome-wide single nucleotide polymorphisms.
Yanli Lu,Yanli Lu,Jianbing Yan,Claudia Teixeira Guimarães,Suketoshi Taba,Zhuanfang Hao,Shibin Gao,Shaojiang Chen,Jiansheng Li,Shihuang Zhang,Bindiganavile S. Vivek,Cosmos Magorokosho,Stephen Mugo,Dan Makumbi,Sidney Netto Parentoni,Trushar Shah,Tingzhao Rong,Jonathan H. Crouch,Yunbi Xu +18 more
TL;DR: Pairwise comparisons across three distinct sets of germplasm showed that the elite lines from these diverse breeding pools have been developed with only limited utilization of genetic diversity existing in the center of origin.
Journal ArticleDOI
Joint linkage–linkage disequilibrium mapping is a powerful approach to detecting quantitative trait loci underlying drought tolerance in maize
Yanli Lu,Shihuang Zhang,Trushar Shah,Chuanxiao Xie,Zhuanfang Hao,Xinhai Li,Mohammad Farkhari,Jean-Marcel Ribaut,Moju Cao,Tingzhao Rong,Yunbi Xu +10 more
TL;DR: Joint linkage–LD mapping is a powerful approach for detecting QTL underlying complex traits, including drought tolerance, and the use of haplotypes improved mapping efficiency, with the sum of phenotypic variation explained (PVE) increasing from 5.4% to 23.3% for single SNP-based analysis.
