Integration of biological networks and gene expression data using Cytoscape

TLDR
This protocol explains how to use Cytoscape to analyze the results of mRNA expression profiling, and other functional genomics and proteomics experiments, in the context of an interaction network obtained for genes of interest.
Abstract
Cytoscape is a free software package for visualizing, modeling and analyzing molecular and genetic interaction networks. This protocol explains how to use Cytoscape to analyze the results of mRNA expression profiling, and other functional genomics and proteomics experiments, in the context of an interaction network obtained for genes of interest. Five major steps are described: (i) obtaining a gene or protein network, (ii) displaying the network using layout algorithms, (iii) integrating with gene expression and other functional attributes, (iv) identifying putative complexes and functional modules and (v) identifying enriched Gene Ontology annotations in the network. These steps provide a broad sample of the types of analyses performed by Cytoscape.

Down regulated lncRNA MEG3 eliminates mycobacteria in macrophages via autophagy.

TL;DR: An insight is provided into the role of lncRNA in mycobacterial infections by linking MEG3 to mTOR and PI3K-AKT signalling pointing to regulation of autophagy and Knockdown of M EG3 in macrophages resulted in induction of autophile and enhanced eradication of intracellular M. bovis BCG.

Networks Inferred from Biochemical Data Reveal Profound Differences in Toll-like Receptor and Inflammatory Signaling between Normal and Transformed Hepatocytes

TL;DR: The hypothesis that hepatocellular carcinoma cells down-regulate normal inflammatory and immune responses to avoid immune editing is supported, providing a proof of principle for an approach to network analysis that is systematic, comparative, and biochemically focused.

Cap2-HAP Complex Is a Critical Transcriptional Regulator That Has Dual but Contrasting Roles in Regulation of Iron Homeostasis in Candida albicans

TL;DR: Mutational analyses showed that both the bZIP and Hap4-like domains perform critical and independent functions for growth under iron-deprivation conditions and indicates that the Cap2-HAP complex functions both as a positive and a negative regulator to maintain iron homeostasis in C. albicans.
