Integration of biological networks and gene expression data using Cytoscape

TLDR
This protocol explains how to use Cytoscape to analyze the results of mRNA expression profiling, and other functional genomics and proteomics experiments, in the context of an interaction network obtained for genes of interest.
Abstract
Cytoscape is a free software package for visualizing, modeling and analyzing molecular and genetic interaction networks. This protocol explains how to use Cytoscape to analyze the results of mRNA expression profiling, and other functional genomics and proteomics experiments, in the context of an interaction network obtained for genes of interest. Five major steps are described: (i) obtaining a gene or protein network, (ii) displaying the network using layout algorithms, (iii) integrating with gene expression and other functional attributes, (iv) identifying putative complexes and functional modules and (v) identifying enriched Gene Ontology annotations in the network. These steps provide a broad sample of the types of analyses performed by Cytoscape.

Behavioural fever is a synergic signal amplifying the innate immune response

TL;DR: It is shown that zebrafish display behavioural fever that acts to promote extensive and highly specific temperature-dependent changes in the brain transcriptome, which provides an underlying explanation for the varied functional responses observed during systemic fever.

Metabolic Trade-offs in Yeast are Caused by F1F0-ATP synthase.

TL;DR: It is shown that fermentation is more catalytically efficient than respiration, i.e. it produces more ATP per protein mass, and that the switch to fermentation at high growth rates therefore is a consequence of a high ATP production rate, provided by a limited pool of enzymes.

VisANT: an integrative framework for networks in systems biology

TL;DR: VisANT is a visual mining software which integrates, mines and displays hierarchical information to capture functional hierarchies and adaptation to environmental change and to discover pathways and processes embedded in known data, but not currently recognizable.

Cytoscape stringApp: Network analysis and visualization of proteomics data

TL;DR: Many of the stringApp features are introduced and it is shown how they can be used to carry out complex network analysis and visualization tasks on a typical proteomics dataset, all through the Cytoscape user interface.

A protein phosphatase 2A complex spatially controls plant cell division

TL;DR: A protein complex that targets protein phosphatase 2A activity to microtubules, regulating the transition from the interphase to the premitotic microtubule array is described, revealing an evolutionary link between the cortical cytoskeleton of plant cells and micro Tubule organizers in other eukaryotes.

Summaries of Affymetrix GeneChip probe level data

TL;DR: It is found that the performance of the current version of the default expression measure provided by Affymetrix Microarray Suite can be significantly improved by the use of probe level summaries derived from empirically motivated statistical models.
