The Triplet Code From First Principles

TLDR
The reconstruction of the origin and evolutionary history of the triplet code becomes a powerful research tool for molecular evolution studies, especially in its early stages.
Abstract
Temporal order (“chronology”) of appearance of amino acids and their respective codons on evolutionary scene is reconstructed. A consensus chronology of amino acids is built on the basis of 60 different criteria each offering certain temporal order. After several steps of filtering the chronology vectors are averaged resulting in the consensus order: G, A, D, V, P, S, E, (L, T), R, (I, Q, N), H, K, C, F, Y, M, W. It reveals two important features: the amino acids synthesized in imitation experiments of S. Miller appeared first, while the amino acids associated with codon capture events came last. The reconstruction of codon chronology is based on the above consensus temporal order of amino acids, supplemented by the stability and complementarity rules first suggested by M. Eigen and P. Schuster, and on the earlier established processivity rule. At no point in the reconstruction the consensus amino-acid chronology was in conflict with these three rules. The derived genealogy of all 64 codons sugge...

The Logic of Chance: The Nature and Origin of Biological Evolution

TL;DR: Fisher formulated and proved the fundamental theorem of natural selection (commonly known as Fisher’s theorem), which states that the intensity of selection (and, hence, the rate of evolution due to selection) is proportional to the magnitude of the standing genetic variation in an evolving population, which, in turn, is proportionalto the effective population size.

Cysteine function governs its conservation and degeneration and restricts its utilization on protein surfaces.

TL;DR: The findings indicate that Cys abundance is governed by Cys function in proteins rather than by the sheer chemical-physical properties of free amino acids, and suggest that a high tendency of Cys to be functionally active can considerably limit its abundance on protein surfaces.

Origin and evolution of the genetic code: The universal enigma

TL;DR: In this article, three main concepts on the origin and evolution of the genetic code are the stereochemical theory, according to which codon assignments are dictated by physicochemical affinity between amino acids and the cognate codons (anticodons), the coevolution theory, which posits that the code structure coevolved with amino acid biosynthesis pathways; and the error minimization theory under which selection to minimize the adverse effect of point mutations and translation errors was the principal factor of the code's evolution.

Deciphering synonymous codons in the three domains of life: co-evolution with specific tRNA modification enzymes.

TL;DR: The strategies organisms use to decode synonymous codons in cytosolic protein synthesis are not uniform and the complete isoacceptor tRNA repertoire and the type of modified nucleoside found at the wobble position 34 of their anticodons were analyzed in all kingdoms of life to identify four main decoding strategies.

Thermodynamic parameters for an expanded nearest-neighbor model for formation of RNA duplexes with Watson - Crick base pairs

TL;DR: Improved thermodynamic parameters for prediction of RNA duplex formation are derived from optical melting studies of 90 oligoribonucleotide duplexes containing only Watson-Crick base pairs, and on average, the new parameters predict DeltaG degrees37, DeltaH degrees, DeltaS degrees, and TM within the limit of the model.

Before enzymes and templates: theory of surface metabolism.

TL;DR: It is proposed here that, at an early stage of evolution, there are precursor organisms drastically different from anything the authors know, and life at this early stage is autotrophic and consists of an autocatalytic metabolism confined to an essentially twodimensional monomolecular organic layer.
