Yongmei Song,Lin Li,Yunwei Ou,Zhibo Gao,En-Min Li,Xiangchun Li,Weimin Zhang,Jiaqian Wang,Li-Yan Xu,Yong Zhou,Xiao-Juan Ma,Lingyan Liu,Zitong Zhao,Xuanlin Huang,Jing Fan,Lijia Dong,Gang Chen,Liying Ma,Jie Yang,Chen Longyun,Minghui He,Li Miao,Xuehan Zhuang,Kai Huang,Kunlong Qiu,Guangliang Yin,Guangwu Guo,Qiang Feng,Peishan Chen,Zhi-Yong Wu,Jian-Yi Wu,Ling Ma,Jinyang Zhao,Longhai Luo,Ming Fu,Bainan Xu,Bo Chen,Yingrui Li,Tong Tong,Mingrong Wang,Zhihua Liu,Dongxin Lin,Xiuqing Zhang,Huanming Yang,Jun Wang,Qimin Zhan +45 more
TL;DR: Genomic analyses suggest that ESCC and head and neck squamous cell carcinoma share some common pathogenic mechanisms, and ESCC development is associated with alcohol drinking, and novel biological markers and tumorigenic pathways that would greatly improve therapeutic strategies for ESCC are explored.
Journal ArticleDOI
SOAPfuse: an algorithm for identifying fusion transcripts from paired-end RNA-Seq data
Wenlong Jia,Kunlong Qiu,Minghui He,Pengfei Song,Quan Zhou,Feng Zhou,Yuan Yu,Dandan Zhu,Michael L. Nickerson,Shengqing Wan,Xiangke Liao,Xiaoqian Zhu,Shaoliang Peng,Yingrui Li,Jun Wang,Guangwu Guo +15 more
TL;DR: A new method to identify fusion transcripts from paired-end RNA-Seq data by applying an improved partial exhaustion algorithm to construct a library of fusion junction sequences, and employs a series of filters to nominate high-confidence fusion transcripts.
Journal ArticleDOI
Distinct subtypes of gastric cancer defined by molecular characterization include novel mutational signatures with prognostic capability
Xiangchun Li,Xiangchun Li,William K.K. Wu,Rui Xing,Sunny H. Wong,Yuexin Liu,Xiaodong Fang,Yanlin Zhang,Mengyao Wang,Jiaqian Wang,Lin Li,Yong Zhou,Senwei Tang,Shaoliang Peng,Kunlong Qiu,Chen Longyun,Kexin Chen,Huanming Yang,Wei Zhang,Matthew T. V. Chan,Youyong Lu,Joseph J.Y. Sung,Jun Yu +22 more
TL;DR: This work integrated somatic mutational profiles and clinicopathologic information from 544 gastric cancer patients from previous genomic studies to identify significantly mutated genes (SMG) with prognostic relevance and a mutation signature predictive of patient survival in newly classified subtypes of Gastric cancer.
Journal ArticleDOI
Seeksv: an accurate tool for somatic structural variation and virus integration detection.
TL;DR: Results on simulated and real data from the 1000 Genomes Project and esophageal squamous cell carcinoma samples show that seeksv has higher efficiency and precision compared with other similar software in detecting SVs.

Method of detecting fused transcripts and system thereof
TL;DR: In this article, a method for detecting fusion transcripts in a sample to be analyzed is presented, which includes subjecting the sample containing a RNA transcriptome to paired-end sequencing, and aligning the first unmapped reads to annotated transcripts, to obtain second single-end mapped reads and second mismapped reads.
