Single-cell RNA sequencing reveals profibrotic roles of distinct epithelial and mesenchymal lineages in pulmonary fibrosis
Arun C. Habermann,Austin J. Gutierrez,Linh T. Bui,Stephanie L. Yahn,Nichelle I. Winters,Carla L. Calvi,Lance M. Peter,Mei-I Chung,Chase J. Taylor,Christopher S. Jetter,Latha Raju,Jamie Roberson,Guixiao Ding,Lori Wood,Jennifer M.S. Sucre,Bradley W. Richmond,Bradley W. Richmond,Ana P. Serezani,Wyatt J. McDonnell,Simon B. Mallal,Simon B. Mallal,Matthew J. Kropski,Jonathan A. Kropski,Jonathan A. Kropski +33 more
TL;DR: It is reported that a remarkable shift in epithelial cell phenotypes occurs in the peripheral lung in PF and several previously unrecognized epithelialcell phenotypes are identified, including a KRT5−/KRT17+ pathologic, ECM-producing epithel cell population that was highly enriched in PF lungs.
Journal ArticleDOI
High-Throughput Mapping of B Cell Receptor Sequences to Antigen Specificity
Ian Setliff,Andrea R. Shiakolas,Kelsey A. Pilewski,Amyn A. Murji,Rutendo E. Mapengo,Katarzyna Janowska,Simone I. Richardson,Charissa Oosthuysen,Charissa Oosthuysen,Nagarajan Raju,Larance Ronsard,Masaru Kanekiyo,Juliana S. Qin,Kevin J Kramer,Allison R. Greenplate,Wyatt J. McDonnell,Barney S. Graham,Mark Connors,Daniel Lingwood,Priyamvada Acharya,Lynn Morris,Ivelin S. Georgiev +21 more
TL;DR: Using LIBRA-seq, a technology for high-throughput mapping of paired heavy- and light-chain BCR sequences to their cognate antigen specificities, the predicted specificities were confirmed for a number of HIV- and influenza-specific antibodies, including known and novel broadly neutralizing antibodies.

A case report of clonal EBV-like memory CD4+ T cell activation in fatal checkpoint inhibitor-induced encephalitis
Douglas B. Johnson,Wyatt J. McDonnell,Paula I. Gonzalez-Ericsson,Rami N. Al-Rohil,Rami N. Al-Rohil,Bret C. Mobley,Joe-Elie Salem,Joe-Elie Salem,Daniel Y. Wang,Violeta Sanchez,Yu Wang,Cody A. Chastain,Kristi Barker,Yan Liang,Sarah Warren,Joseph M. Beechem,Alexander M. Menzies,Martin Tio,Georgina V. Long,Justine V. Cohen,Amanda C. Buchbinder,Simon Mallal,Chanjuan Shi,Yaomin Xu,Javid Moslehi,Melinda E. Sanders,Jeffrey A. Sosman,Justin M. Balko +34 more
TL;DR: A fatal case of encephalitis arising during anti-programmed cell death receptor 1 therapy in a patient with metastatic melanoma is reported, and deep molecular profiling of a single case of severe anti-PD-1-induced neurotoxicity shows oligoclonal cytotoxic memory CD4+ T cells are enriched in inflamed brain tissue.
Journal ArticleDOI
Multi-Donor Longitudinal Antibody Repertoire Sequencing Reveals the Existence of Public Antibody Clonotypes in HIV-1 Infection
Ian Setliff,Wyatt J. McDonnell,Nagarajan Raju,Robin G. Bombardi,Amyn A. Murji,Cathrine Scheepers,Rutendo Ziki,Charissa Mynhardt,Bryan E. Shepherd,Alusha A. Mamchak,Nigel Garrett,Salim S. Abdool Karim,Salim S. Abdool Karim,Simon Mallal,James E. Crowe,Lynn Morris,Lynn Morris,Ivelin S. Georgiev,Ivelin S. Georgiev +18 more
TL;DR: This analysis revealed the existence of “public” antibody clonotypes that were shared among multiple HIV-infected individuals and revealed antibodies with high sequence identity to known HIV-reactive antibodies, even in repertoires that were reported to be HIV naive.
