Oncogenic Notch Promotes Long-Range Regulatory Interactions within Hyperconnected 3D Cliques.
Jelena Petrovic,Yeqiao Zhou,Maria Fasolino,Naomi Goldman,Gregory W. Schwartz,Maxwell R. Mumbach,Son C. Nguyen,Kelly S. Rome,Yogev Sela,Zachary Zapataro,Stephen C. Blacklow,Michael J. Kruhlak,Junwei Shi,Jon C. Aster,Eric F. Joyce,Shawn C. Little,Golnaz Vahedi,Warren S. Pear,Robert B. Faryabi +18 more
TL;DR: Mapping chromatin looping genome-wide in Notch-dependent triple-negative breast cancer and B cell lymphoma shows that beyond the well-characterized role of Notch as an activator of distal enhancers, Notch regulates its direct target genes by instructing enhancer repositioning and suggests that oncogenic hijacking of developmental transcription factors can dysregulate transcription through widespread effects on the spatial organization of cancer genomes.
Journal ArticleDOI
ALC1 links chromatin accessibility to PARP inhibitor response in homologous recombination-deficient cells
Priyanka Verma,Yeqiao Zhou,Zhendong Cao,Peter V. Deraska,Moniher Deb,Eri Arai,Weihua Li,Yue Shao,Laura N. Puentes,Yiwen Li,Sonali Patankar,Robert H. Mach,Robert B. Faryabi,Junwei Shi,Roger A. Greenberg +14 more
TL;DR: Using a CRISPR-based screen, this article identified the PAR-binding chromatin remodeller ALC1/CHD1L as a key determinant of PARPi toxicity in HR-deficient cells.
Journal ArticleDOI
A B Cell Regulome Links Notch to Downstream Oncogenic Pathways in Small B Cell Lymphomas
Russell J.H. Ryan,Jelena Petrovic,Dylan M. Rausch,Yeqiao Zhou,Caleb A. Lareau,Michael J. Kluk,Amanda L. Christie,Winston Y. Lee,Daniel R. Tarjan,Bingqian Guo,Laura Donohue,Shawn M. Gillespie,Valentina Nardi,Ephraim P. Hochberg,Stephen C. Blacklow,David M. Weinstock,Robert B. Faryabi,Bradley E. Bernstein,Jon C. Aster,Warren S. Pear +19 more
TL;DR: These findings provide key insights into the role of Notch in MCL and other B cell malignancies and have important implications for therapeutic targeting of notch-dependent oncogenic pathways.
Journal ArticleDOI
TooManyCells identifies and visualizes relationships of single-cell clades.
Gregory W. Schwartz,Yeqiao Zhou,Jelena Petrovic,Maria Fasolino,Lanwei Xu,Sydney M. Shaffer,Warren S. Pear,Golnaz Vahedi,Robert B. Faryabi +8 more
TL;DR: The TooManyCells approach to scRNA-seq data facilitates efficient and unbiased identification and visualization of cell clades and rare subpopulations and enables multiresolution and multifaceted exploration of single-cell clades.
Journal ArticleDOI
Genetic Variation in Type 1 Diabetes Reconfigures the 3D Chromatin Organization of T Cells and Alters Gene Expression
Maria Fasolino,Naomi Goldman,Wenliang Wang,Benjamin Cattau,Yeqiao Zhou,Jelena Petrovic,Verena M. Link,Allison Cote,Aditi Chandra,Michael A. Silverman,Eric F. Joyce,Shawn C. Little,Klaus H. Kaestner,Ali Naji,Arjun Raj,Jorge Henao-Mejia,Robert B. Faryabi,Golnaz Vahedi +17 more
TL;DR: 3D genome mapping of NODxC57BL/6 F1 thymocytes revealed that genomic misfolding in NOD mice is mediated in cis, and immune cells infiltrating the pancreas of humans with T1D exhibited increased expression of genes located on misfolded loci in mice.
