An analysis of 715 Arabidopsis thaliana sequences from SWISS‐PROT suggests that the ChloroP method should be useful for the identification of putative transit peptides in genome‐wide sequence data.
Abstract
We present a neural network based method (ChloroP) for identifying chloroplast transit peptides and their cleavage sites. Using cross-validation, 88% of the sequences in our homology reduced training set were correctly classified as transit peptides or nontransit peptides. This performance level is well above that of the publicly available chloroplast localization predictor PSORT. Cleavage sites are predicted using a scoring matrix derived by an automatic motif-finding algorithm. Approximately 60% of the known cleavage sites in our sequence collection were predicted to within +/-2 residues from the cleavage sites given in SWISS-PROT. An analysis of 715 Arabidopsis thaliana sequences from SWISS-PROT suggests that the ChloroP method should be useful for the identification of putative transit peptides in genome-wide sequence data. The ChloroP predictor is available as a web-server at http://www.cbs.dtu.dk/services/ChloroP/.

Unravelling mitochondrial retrograde regulation in the abiotic stress induction of rice ALTERNATIVE OXIDASE 1 genes

TL;DR: Abiotic stress initiates the MRR on OsAOX1a/b and that mitochondrial O2·(-) is involved in the process, and it is demonstrated that abiotic stress begins the transduction of mitochondrial signals to mediate nuclear gene expression.

A specific c-type cytochrome maturation system is required for oxygenic photosynthesis.

TL;DR: A set of pioneer proteins that carry the biogenesis of this c′ heme are identified and started their characterization, among the few that distinguish photosynthetic cells evolving oxygen from other types of living cells.

Isolation and characterization of a stress-inducible Dunaliella salina Lcy-β gene encoding a functional lycopene β-cyclase

TL;DR: Gene expression and physiological analyses revealed that D. salina Lcy-β steady-state transcript and carotenoid levels were up-regulated in response to all stress conditions tested (salt, light and nutrient depletion).

A novel multifunctional factor involved in trans-splicing of chloroplast introns in Chlamydomonas

TL;DR: The combination of these two functional domains in Raa1 suggests that this new factor may coordinate trans-splicing of the two introns to improve the efficiency of psaA maturation.

Proteome analysis of tobacco bright yellow-2 (BY-2) cell culture plastids as a model for undifferentiated heterotrophic plastids.

TL;DR: Comparative shotgun proteome analyses as reported here provide information about prevalent metabolic activities of different plastid types and compared the functional profile with that of differentiated heterotrophic amyloplasts.
