LEA (Late Embryogenesis Abundant) proteins and their encoding genes in Arabidopsis thaliana

TL;DR: A genome-wide analysis of LEA proteins and their encoding genes in Arabidopsis thaliana indicates a wide range of sequence diversity, intracellular localizations, and expression patterns and indicates that they confer an evolutionary advantage for an organism under varying stressful environmental conditions.
Journal ArticleDOI

SNAP: predict effect of non-synonymous polymorphisms on function

TL;DR: SNAP (screening for non-acceptable polymorphisms), a neural network-based method for the prediction of the functional effects of non-synonymous SNPs, introduced, introducing a well-calibrated measure for the reliability of each prediction.
Journal ArticleDOI

Isotopic labeling of terminal amines in complex samples identifies protein N-termini and protease cleavage products

TL;DR: The approach, named terminal amine isotopic labeling of substrates (TAILS), addresses this challenge by using dendritic polyglycerol aldehyde polymers that remove tryptic and C-terminal peptides to discriminate between the substrates of the protease of interest and the products of background proteolysis.

Bacterial Outer Membrane Vesicles Mediate Cytosolic Localization of LPS and Caspase-11 Activation

TL;DR: Outside membrane vesicles produced by Gram-negative bacteria are identified as a vehicle that delivers LPS into the cytosol triggering caspase-11-dependent effector responses in vitro and in vivo, demonstrating a critical role for OMVs in enabling the cytosolic entry of LPS and, consequently, casp enzyme-11 activation during Gram- negative bacterial infections.
Journal ArticleDOI

Challenges for the effective molecular imprinting of proteins.

TL;DR: A critical analysis of data presented by several authors and their own experiments is presented, showing that the molecular imprinting of proteins still faces some fundamental challenges, and the main topics of concern are proper monomer selection, washing method/ template removal, quantification of the rebinding and reproducibility.

Gapped BLAST and PSI-BLAST: a new generation of protein database search programs.

TL;DR: A new criterion for triggering the extension of word hits, combined with a new heuristic for generating gapped alignments, yields a gapped BLAST program that runs at approximately three times the speed of the original.
Journal ArticleDOI

Cytoscape: A Software Environment for Integrated Models of Biomolecular Interaction Networks

TL;DR: Several case studies of Cytoscape plug-ins are surveyed, including a search for interaction pathways correlating with changes in gene expression, a study of protein complexes involved in cellular recovery to DNA damage, inference of a combined physical/functional interaction network for Halobacterium, and an interface to detailed stochastic/kinetic gene regulatory models.
Journal ArticleDOI

PROCHECK: a program to check the stereochemical quality of protein structures

TL;DR: The PROCHECK suite of programs as mentioned in this paper provides a detailed check on the stereochemistry of a protein structure and provides an assessment of the overall quality of the structure as compared with well refined structures of the same resolution.
Journal ArticleDOI

Gene Expression Omnibus: NCBI gene expression and hybridization array data repository

TL;DR: The Gene Expression Omnibus (GEO) project was initiated in response to the growing demand for a public repository for high-throughput gene expression data and provides a flexible and open design that facilitates submission, storage and retrieval of heterogeneous data sets from high-power gene expression and genomic hybridization experiments.
Journal ArticleDOI

Identification of common molecular subsequences.

TL;DR: This letter extends the heuristic homology algorithm of Needleman & Wunsch (1970) to find a pair of segments, one from each of two long sequences, such that there is no other Pair of segments with greater similarity (homology).
