Journal ArticleDOI
Why weight? Modelling sample and observational level variability improves power in RNA-seq analyses
Ruijie Liu,Aliaksei Holik,Shian Su,Natasha Jansz,Kelan Chen,Kelan Chen,Huei San Leong,Huei San Leong,Marnie E. Blewitt,Marnie E. Blewitt,Marie Liesse Asselin-Labat,Marie Liesse Asselin-Labat,Gordon K. Smyth,Matthew E. Ritchie +13 more
TL;DR: A comprehensive analysis involving both simulations and experimental RNA-sequencing data demonstrates that this strategy leads to a universally more powerful analysis and fewer false discoveries when compared to conventional approaches.
Journal ArticleDOI
The Molecular Signature of Tissue Resident Memory CD8 T Cells Isolated from the Brain
Linda M. Wakim,Amanda Woodward-Davis,Ruijie Liu,Yifang Hu,Jose A Villadangos,Gordon K. Smyth,Gordon K. Smyth,Michael J. Bevan +7 more
TL;DR: Comparing the gene expression profiles of Trm cells isolated from the brain with those of circulating memory T cellsisolated from the spleen after an acute virus infection indicates that Trm Cells are a distinct memory T cell population disconnected from the circulatingMemory T cell pool and display a unique molecular signature that likely results in optimal survival and function within their local environment.
Journal ArticleDOI
Id2 expression delineates differential checkpoints in the genetic program of CD8α+ and CD103+ dendritic cell lineages.
Jacob T. Jackson,Yifang Hu,Ruijie Liu,Frederick Masson,Angela D'Amico,Sebastian Carotta,Annie Xin,Annie Xin,Mary J Camilleri,Adele M. Mount,Axel Kallies,Axel Kallies,Li Wu,Li Wu,Gordon K. Smyth,Gordon K. Smyth,Stephen L. Nutt,Stephen L. Nutt,Gabrielle T. Belz,Gabrielle T. Belz +19 more
TL;DR: It is shown that Id2 is broadly expressed in all cDC subsets with the highest expression in CD103+ and CD8α+ lineages and that Irf‐8 and Batf3 regulate distinct stages in DC differentiation during the development of cDCs.
Journal ArticleDOI
Identification of quiescent and spatially restricted mammary stem cells that are hormone responsive
Nai Yang Fu,Anne C. Rios,Anne C. Rios,Bhupinder Pal,Bhupinder Pal,Charity W. Law,Charity W. Law,Paul R. Jamieson,Ruijie Liu,François Vaillant,François Vaillant,Felicity C. Jackling,Kevin H. Liu,Gordon K. Smyth,Gordon K. Smyth,Geoffrey J. Lindeman,Geoffrey J. Lindeman,Geoffrey J. Lindeman,Matthew E. Ritchie,Matthew E. Ritchie,Jane E. Visvader,Jane E. Visvader +21 more
TL;DR: Interestingly, the deeply quiescent MaSC subset (Lgr5+Tspan8hi) resides within the proximal region throughout life, and has a transcriptome strikingly similar to that of claudin-low tumours.
Journal ArticleDOI
Genome-wide binding and mechanistic analyses of Smchd1-mediated epigenetic regulation
Kelan Chen,Kelan Chen,Jiang Hu,Jiang Hu,Darcy Moore,Darcy Moore,Ruijie Liu,Sarah A. Kessans,Kelsey Breslin,Isabelle S Lucet,Isabelle S Lucet,Andrew Keniry,Andrew Keniry,Huei San Leong,Huei San Leong,Clare L. Parish,Douglas J. Hilton,Douglas J. Hilton,Richard J.L.F. Lemmers,Silvère M. van der Maarel,Peter E. Czabotar,Peter E. Czabotar,Renwick C. J. Dobson,Matthew E. Ritchie,Matthew E. Ritchie,Graham F. Kay,James M. Murphy,James M. Murphy,Marnie E. Blewitt,Marnie E. Blewitt +29 more
TL;DR: This study reveals, for the first time to the authors' knowledge, where Smchd1 binds genome-wide, its hitherto unappreciated functional interaction with chromatin organizer CCCTC-binding factor in gene regulation, and which part of the protein is required for chromatin binding, which leads to a new model of Smd1 function, where it directly binds DNA to mediate 3D chromatin architecture.
