TL;DR: It is demonstrated that large studies of acute leukemia PDXs that mimic human randomized clinical trials can characterize drug efficacy and generate transcriptional, functional, and proteomic biomarkers in both treatment-naive and relapsed/refractory disease.
Journal ArticleDOI
Histone demethylase KDM6A directly senses oxygen to control chromatin and cell fate.
Abhishek A. Chakraborty,Tuomas Laukka,Matti Myllykoski,Alison E. Ringel,Matthew A. Booker,Michael Y. Tolstorukov,Yuzhong Jeff Meng,Sam Meier,Rebecca B. Jennings,Amanda L. Creech,Zachary T. Herbert,Samuel K. McBrayer,Benjamin A. Olenchock,Jacob D. Jaffe,Marcia C. Haigis,Rameen Beroukhim,Rameen Beroukhim,Rameen Beroukhim,Sabina Signoretti,Peppi Koivunen,William G. Kaelin,William G. Kaelin +21 more
TL;DR: It is reported that hypoxia promotes histone methylation in a HIF- and 2-HG–independent manner and it is found that the H3K27 histone demethylase KDM6A/UTX, but not its paralog KDM5A, is oxygen sensitive.
Journal ArticleDOI
The association between germline BRCA2 variants and sensitivity to platinum-based chemotherapy among men with metastatic prostate cancer.
Mark Pomerantz,Sándor Spisák,Li Jia,Angel M. Cronin,István Csabai,Elisa Ledet,A. Oliver Sartor,Irene Rainville,Edward P. O’Connor,Zachary T. Herbert,Zoltan Szallasi,William Oh,Philip W. Kantoff,Judy Garber,Deborah Schrag,Adam S. Kibel,Matthew L. Freedman +16 more
TL;DR: This data indicates that BRCA2‐associated breast and ovarian cancers are sensitive to platinum‐based chemotherapy and that treatment with platinum-based chemotherapy is a viable option for these cancers.
Journal ArticleDOI
Dynamic Reorganization of Chromatin Accessibility Signatures during Dedifferentiation of Secretory Precursors into Lgr5+ Intestinal Stem Cells
Unmesh Jadhav,Madhurima Saxena,Nicholas K. O’Neill,Assieh Saadatpour,Guo-Cheng Yuan,Zachary T. Herbert,Kazutaka Murata,Ramesh A. Shivdasani +7 more
TL;DR: Findings reveal how chromatin status underlies intestinal cell diversity and dedifferentiation to restore ISC function and intestinal homeostasis and show that GFP+ cells from Bmi1GFP mice are preterminal enteroendocrine cells and CD69+CD274+ cells as related goblet cell precursors.
Journal ArticleDOI
VIPER: Visualization Pipeline for RNA-seq, a Snakemake workflow for efficient and complete RNA-seq analysis
MacIntosh Cornwell,Mahesh Vangala,Len Taing,Zachary T. Herbert,Johannes Köster,Johannes Köster,Bo Li,Hanfei Sun,Taiwen Li,Jian Zhang,Xintao Qiu,Matthew Pun,Rinath Jeselsohn,Myles Brown,X. Shirley Liu,Henry W. Long +15 more
TL;DR: VIPER is a comprehensive solution that performs most standard RNA-seq analyses quickly and effectively with a built-in capacity for customization and expansion.
