Optimised use of Oxford Nanopore Flowcells for Hybrid Assemblies
S. Lipworth,H Pickford,Nicholas D Sanderson,Kevin K Chau,James Kavanagh,Leanne Barker,Alison Vaughan,Jeremy Swann,Monique Andersson,Katie Jeffery,Marc A. Morgan,Tim E. A. Peto,Derrick W. Crook,Nicole Stoesser,Anne-Sophie Walker +14 more
TL;DR: It is shown that high-quality hybrid assemblies can be created for most isolates using significantly shorter run-times than are currently standard, paving the way for large-scale studies utilising hybrid assemblies which will likely significantly enhance the understanding of the genomics of important human pathogens.
Journal ArticleDOI
Epidemiology of paediatric gastrointestinal colonisation by extended spectrum cephalosporin-resistant Escherichia coli and Klebsiella pneumoniae isolates in north-west Cambodia.
Jon van Aartsen,Jon van Aartsen,Catrin E. Moore,Christopher M. Parry,Paul Turner,Paul Turner,Nget Phot,Saroeun Mao,Keang Suy,Tim Davies,Adam Giess,Anna E. Sheppard,Tim E. A. Peto,Nicholas P. J. Day,Nicholas P. J. Day,Derrick W. Crook,Alexander P Walker,Nicole Stoesser,Nicole Stoesser +18 more
TL;DR: Gastrointestinal ESC-R-EC/KP colonisation is widespread in Cambodian children/adolescents; hospital admission and intestinal parasites are independent risk factors.
Journal ArticleDOI
Nanopore metagenomic sequencing of influenza virus directly from respiratory samples: diagnosis, drug resistance and nosocomial transmission, United Kingdom, 2018/19 influenza season
Yifei Xu,Kuiama Lewandowski,Louise O Downs,Louise O Downs,James Kavanagh,Thomas Hender,Sheila F Lumley,Sheila F Lumley,Katie Jeffery,Dona Foster,Nicholas D Sanderson,Ali Vaughan,Marcus Morgan,Richard Vipond,Miles W. Carroll,Tim E. A. Peto,Tim E. A. Peto,Derrick W. Crook,Derrick W. Crook,A. Sarah Walker,Philippa C Matthews,Philippa C Matthews,Steven T. Pullan +22 more
TL;DR: In this article, the authors conducted Oxford Nanopore Technologies (Oxford, United Kingdom (UK)) metagenomic sequencing for 180 respiratory samples from a UK hospital during the 2018/19 influenza season and compared results to routine molecular diagnostic standards (Xpert Xpress Flu/RSV assay; BioFire FilmArray Respiratory Panel 2 assay).
Journal ArticleDOI
DNA Thermo-Protection Facilitates Whole-Genome Sequencing of Mycobacteria Direct from Clinical Samples
Sophie George,Sophie George,Yifei Xu,Yifei Xu,Gillian Rodger,Gillian Rodger,Marcus Morgan,Nicholas D Sanderson,Nicholas D Sanderson,Sarah Hoosdally,Sarah Hoosdally,Samantha Thulborn,Samantha Thulborn,Esther Robinson,Priti Rathod,A. Sarah Walker,A. Sarah Walker,Tim E. A. Peto,Tim E. A. Peto,Derrick W. Crook,Derrick W. Crook,Kate E. Dingle,Kate E. Dingle +22 more
TL;DR: Direct-from-sample sequencing of M. tuberculosis genomes was facilitated by a low-cost thermo-protection buffer, which emulated intracellular conditions found in hyperthermophiles, thus protecting DNA from rapid thermodegradation, which renders it a poor template for sequencing.
Journal ArticleDOI
'Feral' and 'wild'-type methicillin-resistant Staphylococcus aureus in the United Kingdom.
Ruth R. Miller,Anne-Sophie Walker,K Knox,David H. Wyllie,John Paul,Elizabeth Haworth,David Mant,Tim E. A. Peto,Derrick W. Crook +8 more
TL;DR: Circulation of methicillin-resistant Staphylococcus aureus outside hospitals could alter the impact of hospital-based control strategies and hospital strains are becoming ‘feral’ or persisting in long-term carriers in the community with regular healthcare contacts.
