NicheNet: modeling intercellular communication by linking ligands to target genes
TL;DR: NicheNet is presented, a method that predicts ligand–target links between interacting cells by combining their expression data with prior knowledge on signaling and gene regulatory networks, and can infer active ligands and their gene regulatory effects on interacting cells.
Journal ArticleDOI
Stellate Cells, Hepatocytes, and Endothelial Cells Imprint the Kupffer Cell Identity on Monocytes Colonizing the Liver Macrophage Niche
Johnny Bonnardel,Wouter T’Jonck,Djoere Gaublomme,Robin Browaeys,Charlotte L. Scott,Liesbet Martens,Bavo Vanneste,Sofie De Prijck,Sergei A. Nedospasov,Anna Kremer,Evelien Van Hamme,Peter Borghgraef,Wendy Toussaint,Pieter De Bleser,Inge Mannaerts,Alain Beschin,Leo A. van Grunsven,Bart N. Lambrecht,Tom Taghon,Saskia Lippens,Dirk Elewaut,Yvan Saeys,Martin Guilliams +22 more
TL;DR: It is shown that the Kupffer cell niche is composed of stellate cells, hepatocytes, and endothelial cells that together imprint the liver-specific macrophage identity.
Journal ArticleDOI
A cellular hierarchy in melanoma uncouples growth and metastasis
Ignacio Bordeu,Joanna Poźniak,Ada Nowosad,Cecilia Pazzi,N. Van Raemdonck,Ewout Landeloos,Yannick Van Herck,Dennis Pedri,Greet Bervoets,Samira Makhzami,Jia Hui Khoo,Benjamin Pavie,Jochen A. S. Lamote,Oskar Marín-Béjar,Michael Dewaele,Han Liang,Xingju Zhang,Yichao Hua,Jasper Wouters,Robin Browaeys,Gabriele Bergers,Yvan Saeys,L. Bosisio,J. J. Van Den Oord,Diether Lambrechts,Anil K. Rustgi,Oliver Bechter,Cédric Blanpain,Benjamin D. Simons,Florian Rambow,Jean-Christophe Marine +30 more
TL;DR: In this paper , a hierarchical model of melanoma tumour growth was proposed, which mirrors the cellular and molecular logic underlying the cell-fate specification and differentiation of the embryonic neural crest, and suggests that the ability to support growth and metastasis are limited to distinct pools of cells.

Spatial proteogenomics reveals distinct and evolutionarily-conserved hepatic macrophage niches
Martin Guilliams,Johnny Bonnardel,B. Haest,Bart Vanderborght,Anna Bujko,L. Martens,T. Thone,Robin Browaeys,F. F. De Ponti,Anneleen Remmerie,C. Wagner,Bavo Vanneste,C. Zwicker,T. Vanhalewyn,Amanda Gonçalves,Saskia Lippens,Bert Devriendt,Eric Cox,Giuliano Ferrero,Valérie Wittamer,Andy Willaert,Suzanne J.F. Kaptein,Johan Neyts,Kai Dallmeier,Peter Geldhof,S. Casaert,Bart Deplancke,Bart Deplancke,P. ten Dijke,Anne Hoorens,Aude Vanlander,Frederik Berrevoet,Y. Van Nieuwenhove,Yvan Saeys,Wouter Saelens,Wouter Saelens,H. Van Vlierberghe,Lindsey Devisscher,Charlotte L. Scott +38 more
TL;DR: In this article, a spatial proteogenomic atlas of the healthy human and murine liver combining single-cell CITE-seq, single-nuclei sequencing, spatial transcriptomics and spatial proteomics is presented.
Journal ArticleDOI
ILC3s control splenic cDC homeostasis via lymphotoxin signaling.
Matthias Vanderkerken,Antonio Pires da Silva Baptista,Marco De Giovanni,Satoshi Fukuyama,Robin Browaeys,Charlotte L. Scott,Paula S. Norris,Gérard Eberl,Gérard Eberl,James P. Di Santo,James P. Di Santo,Eric Vivier,Yvan Saeys,Hamida Hammad,Jason G. Cyster,Carl F. Ware,Alexei V. Tumanov,Carl De Trez,Bart N. Lambrecht,Bart N. Lambrecht +19 more
TL;DR: This article showed that LTα1β2-expressing Rorgt+ ILC3s, together with B cells, control the splenic cDC niche size and the terminal differentiation of Sirpα+CD4+Esam+ cDC2s, independently of the microbiota and of bone marrow pre-cDC output.
