MEGA2 : Molecular evolutionary genetics analysis software

TLDR
MEGA2 vastly extends the capabilities of MEGA version 1 by facilitating analyses of large datasets, enabling creation and analyses of groups of sequences, and expanding the repertoire of statistical methods for molecular evolutionary studies.
Abstract
Summary: We have developed a new software package, Molecular Evolutionary Genetics Analysis version 2 (MEGA2), for exploring and analyzing aligned DNA or protein sequences from an evolutionary perspective. MEGA2 vastly extends the capabilities of MEGA version 1 by: (1) facilitating analyses of large datasets; (2) enabling creation and analyses of groups of sequences; (3) enabling specification of domains and genes; (4) expanding the repertoire of statistical methods for molecular evolutionary studies; and (5) adding new modules for visual representation of input data and output results on the Microsoft Windows platform. Biological Transmission of Arboviruses: Reexamination of and New Insights into Components, Mechanisms, and Unique Traits as Well as Their Evolutionary Trends

TL;DR: Discussion of the diverse range of theories proposed and observations made by many investigators was found to be highly valuable for sorting out the possible mechanism(s) of the emergence of arboviral diseases.

Evolutionary distance estimation under heterogeneous substitution pattern among lineages.

TL;DR: This work presents a simple modification for existing distance estimation methods to relax the assumption of the substitution pattern homogeneity among lineages when analyzing DNA and protein sequences and shows that the modified method performs much better than the LogDet methods, which do not require the homogeneity assumption in estimating the number of substitutions per site.

The colonization of land by animals: molecular phylogeny and divergence times among arthropods

TL;DR: The consistent support for a close relationship between myriapods and chelicerates, using mitochondrial and nuclear genes and different methods of analysis, suggests that arthropods may have adapted to the terrestrial environment relatively late in their evolutionary history.

Phylogeny of the 1‐aminocyclopropane‐1‐carboxylic acid deaminase‐encoding gene acdS in phytobeneficial and pathogenic Proteobacteria and relation with strain biogeography

TL;DR: Phylogenetic analysis of partial acdS and deduced AcdS sequences evidenced three main phylogenetic clusters, each gathering pathogens and plant-beneficial strains of contrasting geographic and habitat origins.

Gene-sequence-based criteria for species definition in bacteriology: the Bartonella paradigm

TL;DR: Using sequences available in the GenBank database, this comparison led to the definition of similarity values that discriminated Bartonella at the species level and assessment of the relative discriminatory power of each gene examined.

Phylogenetic test of the molecular clock and linearized trees.

TL;DR: To estimate approximate divergence times of species or species groups with molecular data, a method of constructing a linearized tree under the assumption of a molecular clock is developed and used to analyze hominoid mitochondrial DNA and drosophilid Adh gene sequences.
