MEGA2 : Molecular evolutionary genetics analysis software

TLDR
MEGA2 vastly extends the capabilities of MEGA version 1 by facilitating analyses of large datasets, enabling creation and analyses of groups of sequences, and expanding the repertoire of statistical methods for molecular evolutionary studies.
Abstract
Summary: We have developed a new software package, Molecular Evolutionary Genetics Analysis version 2 (MEGA2), for exploring and analyzing aligned DNA or protein sequences from an evolutionary perspective. MEGA2 vastly extends the capabilities of MEGA version 1 by: (1) facilitating analyses of large datasets; (2) enabling creation and analyses of groups of sequences; (3) enabling specification of domains and genes; (4) expanding the repertoire of statistical methods for molecular evolutionary studies; and (5) adding new modules for visual representation of input data and output results on the Microsoft Windows platform. Phylogenetic Analysis of Spotted Fever Group Rickettsiae Based on gltA, 17‐kDa, and rOmpA Genes Amplified by Nested PCR from Ticks in Japan

TL;DR: The gltA genes amplified from the ticks were classified into 9 genotypes (I to IX) by the difference in nucleotide sequences, and genotypes I, III, and IV (detected from H. formosensis, H. hystricia, and I. ovatus) are genetically close with each other, but rickettsiae of the same property still have not been isolated from ticks anywhere in the world.

Molecular evolution of CXC chemokines: extant CXC chemokines originate from the CNS

TL;DR: Comparison of the phylogenies of vertebrate CXC chemokines revealed that fish and mammals have found different solutions to similar problems, grafted on the same basic structural motif.

Single haplotype analysis demonstrates rapid evolution of the killer immunoglobulin-like receptor (KIR) loci in primates

TL;DR: Comparison of the two human and the two non-human primate haplotypes demonstrates rapid diversification of the KIR gene family members, many of which have diverged in a species-specific manner.

G8 Rotavirus Strains Isolated in the Democratic Republic of Congo Belong to the DS-1-Like Genogroup

TL;DR: Genomic comparison of these two African G8 strains revealed that 10 out of their 11 gene segments, except for VP4, were nearly identical, suggesting that this rare G8P[8] rotavirus strain originated recently from a reassortment between a common G8p[6] strain and a strain with a P[8) specificity.

Phylogenetic test of the molecular clock and linearized trees.

TL;DR: To estimate approximate divergence times of species or species groups with molecular data, a method of constructing a linearized tree under the assumption of a molecular clock is developed and used to analyze hominoid mitochondrial DNA and drosophilid Adh gene sequences.

Molecular Evolution — A Phylogenetic Approach.

TL;DR: The authors set themselves the tasks of showing how evolutionary information is written into gene sequences and describing the methods by which such information can be recovered and succeed, providing a wealth of examples and setting many of them in a historical perspective.
