MEGA2 : Molecular evolutionary genetics analysis software

TLDR
MEGA2 vastly extends the capabilities of MEGA version 1 by facilitating analyses of large datasets, enabling creation and analyses of groups of sequences, and expanding the repertoire of statistical methods for molecular evolutionary studies.
Abstract
Summary: We have developed a new software package, Molecular Evolutionary Genetics Analysis version 2 (MEGA2), for exploring and analyzing aligned DNA or protein sequences from an evolutionary perspective. MEGA2 vastly extends the capabilities of MEGA version 1 by: (1) facilitating analyses of large datasets; (2) enabling creation and analyses of groups of sequences; (3) enabling specification of domains and genes; (4) expanding the repertoire of statistical methods for molecular evolutionary studies; and (5) adding new modules for visual representation of input data and output results on the Microsoft Windows platform. Comparative phylogeography of Atlantic bluefin tuna and swordfish: the combined effects of vicariance, secondary contact, introgression, and population expansion on the regional phylogenies of two highly migratory pelagic fishes

TL;DR: In spite of the discordant phylogenetic and phylogeographic signals, the demographic history of Atlantic swordfish and Atlantic bluefin tuna suggests concordance in the timeline of population expansion.

Not as the crow flies: a historical explanation for circuitous migration in Swainson's thrush (Catharus ustulatus).

TL;DR: It is concluded that circuitous migration in the Swainson's thrush is an artefact of a Late Pleistocene range expansion.

The Arabidopsis LUT1 locus encodes a member of the cytochrome P450 family that is required for carotenoid ε-ring hydroxylation activity

TL;DR: The LUT1 gene is isolated by positional cloning and it is found that, in contrast to all known carotenoid hydroxylases, which are the nonheme diiron monooxygenases, LUT 1 encodes a cytochrome P450-type monooxyGENase, CYP97C1.

Evolution of the Human ASPM Gene, a Major Determinant of Brain Size

TL;DR: Evidence is provided suggesting that human ASPM went through an episode of accelerated sequence evolution by positive Darwinian selection after the split of humans and chimpanzees but before the separation of modern non-Africans from Africans.

Identification and Analysis of Over 2000 Ribosomal Protein Pseudogenes in the Human Genome

TL;DR: The large-scale distribution of RP pseudogenes throughout the genome appears to result, chiefly, from random insertions with the numbers on each chromosome, consequently, proportional to its size, with the highest density in GC-intermediate regions of the genome.

MEGA: Molecular Evolutionary Genetics Analysis software for microcomputers

TL;DR: In this program, various methods for estimating evolutionary distances from nucleotide and amino acid sequence data, three different methods of phylogenetic inference (UPGMA, neighbor-joining and maximum parsimony) and two statistical tests of topological differences are included.

Phylogenetic test of the molecular clock and linearized trees.

TL;DR: To estimate approximate divergence times of species or species groups with molecular data, a method of constructing a linearized tree under the assumption of a molecular clock is developed and used to analyze hominoid mitochondrial DNA and drosophilid Adh gene sequences.

Molecular Evolution — A Phylogenetic Approach.

TL;DR: The authors set themselves the tasks of showing how evolutionary information is written into gene sequences and describing the methods by which such information can be recovered and succeed, providing a wealth of examples and setting many of them in a historical perspective.
