MEGA2 : Molecular evolutionary genetics analysis software

TLDR
MEGA2 vastly extends the capabilities of MEGA version 1 by facilitating analyses of large datasets, enabling creation and analyses of groups of sequences, and expanding the repertoire of statistical methods for molecular evolutionary studies.
Abstract
Summary: We have developed a new software package, Molecular Evolutionary Genetics Analysis version 2 (MEGA2), for exploring and analyzing aligned DNA or protein sequences from an evolutionary perspective. MEGA2 vastly extends the capabilities of MEGA version 1 by: (1) facilitating analyses of large datasets; (2) enabling creation and analyses of groups of sequences; (3) enabling specification of domains and genes; (4) expanding the repertoire of statistical methods for molecular evolutionary studies; and (5) adding new modules for visual representation of input data and output results on the Microsoft Windows platform. Repeated evolution of the pyrrolizidine alkaloid-mediated defense system in separate angiosperm lineages.

TL;DR: In this paper, homospermidine synthase (HSS) catalyzes the first specific step in pyrrolizidine alkaloid (PA) biosynthesis, and the contradiction between the polyphyletic origin of the first enzyme in PA biosynthesis and the structural identity of the final biosynthetic PA products needs clarification.

Saccharofermentans acetigenes gen. nov., sp. nov., an anaerobic bacterium isolated from sludge treating brewery wastewater

TL;DR: On the basis of evidence from this polyphasic study, strain P6(T) is considered to represent a novel species of a new genus, for which the name Saccharofermentans acetigenes gen. nov., sp.

Genomics and molecular epidemiology of Cryptosporidium species.

TL;DR: Currently available molecular epidemiology and genomics data for different species of Cryptosporidium are outlined to outline the zoonotic and anthroponotic transmission potential of each species.

Phylogeography of a parasitoid wasp (Diaeretiella rapae): no evidence of host-associated lineages.

TL;DR: In this paper, a haplotype network based on sequence variation in mitochondrial DNA (mtDNA) was constructed to determine whether D. rapae populations collected from different aphid hosts have diverged into genetically independent lineages.

Phylogenetic relationships among monogenean gill parasites (Dactylogyridea, Ancyrocephalidae) infesting tilapiine hosts (Cichlidae): systematic and evolutionary implications.

TL;DR: The systematics of 14 species of monogenean gill parasites from West African tilapiine hosts using both morphological and genetic data are studied to confirm the validity of previously described morphological parasite species and propose that some stenoxenous species may be composed of sister species.

Phylogenetic test of the molecular clock and linearized trees.

TL;DR: To estimate approximate divergence times of species or species groups with molecular data, a method of constructing a linearized tree under the assumption of a molecular clock is developed and used to analyze hominoid mitochondrial DNA and drosophilid Adh gene sequences.

Molecular Evolution — A Phylogenetic Approach.

TL;DR: The authors set themselves the tasks of showing how evolutionary information is written into gene sequences and describing the methods by which such information can be recovered and succeed, providing a wealth of examples and setting many of them in a historical perspective.
