MEGA2 : Molecular evolutionary genetics analysis software

TLDR
MEGA2 vastly extends the capabilities of MEGA version 1 by facilitating analyses of large datasets, enabling creation and analyses of groups of sequences, and expanding the repertoire of statistical methods for molecular evolutionary studies.
Abstract
Summary: We have developed a new software package, Molecular Evolutionary Genetics Analysis version 2 (MEGA2), for exploring and analyzing aligned DNA or protein sequences from an evolutionary perspective. MEGA2 vastly extends the capabilities of MEGA version 1 by: (1) facilitating analyses of large datasets; (2) enabling creation and analyses of groups of sequences; (3) enabling specification of domains and genes; (4) expanding the repertoire of statistical methods for molecular evolutionary studies; and (5) adding new modules for visual representation of input data and output results on the Microsoft Windows platform. A phylogenetic and structural analysis of truncated hemoglobins.

TL;DR: It is found that trHbs are orthologous within each group and paralogous across the groups, and Group I globins form the most disparate set and separate into two divergent subgroups.

Group A rotavirus in sewage samples from Barcelona and Cairo: emergence of unusual genotypes.

TL;DR: Rotavirus variability exhibited not only a geographic pattern but also a temporal pattern and two P[−]G5 strains were isolated in Barcelona, and the porcine or human origin of these strains was unclear.

Evidence for recombination of mtDNA in the marine mussel Mytilus trossulus from the Baltic.

TL;DR: This study reports recombinant mtDNA molecules in a related mussel species, Mytilus trossulus, from the Baltic and speculate that acquisition of the noncoding region by the recombinant molecules has conferred a paternal role on mtDNA genomes that otherwise resemble the F genome in sequence.

From Europe to Africa and vice versa: evidence for multiple intercontinental dispersal in ribbed salamanders (Genus Pleurodeles)

TL;DR: This work test for plausibility of two mutually exclusive Iberian–African vicariance hypotheses to explain the basal split within newts of the genus Pleurodeles: (1) the disconnection of the Betic arch c.

Ancient DNA Analyses Reveal High Mitochondrial DNA Sequence Diversity and Parallel Morphological Evolution of Late Pleistocene Cave Bears

TL;DR: In this article, the mtDNA sequences from 12 cave bears that range in age from about 26,500 to at least 49,000 years and originate from nine caves were used to investigate the genetic diversity, population history, and relationship among different cave bear populations.

Phylogenetic test of the molecular clock and linearized trees.

TL;DR: To estimate approximate divergence times of species or species groups with molecular data, a method of constructing a linearized tree under the assumption of a molecular clock is developed and used to analyze hominoid mitochondrial DNA and drosophilid Adh gene sequences.

Molecular Evolution — A Phylogenetic Approach.

TL;DR: The authors set themselves the tasks of showing how evolutionary information is written into gene sequences and describing the methods by which such information can be recovered and succeed, providing a wealth of examples and setting many of them in a historical perspective.
