pLogo: a probabilistic approach to visualizing sequence motifs

TLDR
The pLogo is described, a motif visualization in which residue heights are scaled relative to their statistical significance, in which real-time conditional probability calculations and visualizations are supported.
Abstract
Methods for visualizing protein or nucleic acid motifs have traditionally relied upon residue frequencies to graphically scale character heights. We describe the pLogo, a motif visualization in which residue heights are scaled relative to their statistical significance. A pLogo generation tool is publicly available at http://plogo.uconn.edu/ and supports real-time conditional probability calculations and visualizations.

Molecular correlates of vaccine-induced protection against typhoid fever.

TL;DR: In this article , the authors used RNA-seq data from blood samples obtained from adult human volunteers enrolled in a vaccine trial, who were then challenged with Salmonella enterica serovar Typhi in a controlled human infection model (CHIM).

EXoO-Tn: Tag-n-Map the Tn Antigen in the human proteome

TL;DR: A novel technology named EXoO-Tn is reported for large-scale mapping of Tn-glycosylation sites, which has a unique mass being distinguishable to other glycans and is anticipated to have broad utility in clinical studies.

Glycidamide-induced hypermutation in yeast single-stranded DNA reveals a ubiquitous clock-like mutational motif in humans.

TL;DR: In this article , the authors used a yeast model to explore mutagenesis by glycidamide, a simple epoxide formed endogenously in humans from the environmental toxicant acrylamide.

An improved sulfur-nitroso-proteome strategy for global profiling of sulfur-nitrosylated proteins and sulfur-nitrosylation sites in mice.

TL;DR: In this paper , the authors optimized the synthesis route of SNOTRAP (SNO trapping by triaryl phosphine) probe and the proteomics pipeline (including preventing over-alkylation, sample washing, trypsin digestion).

WebLogo: A Sequence Logo Generator

TL;DR: WebLogo generates sequence logos, graphical representations of the patterns within a multiple sequence alignment that provide a richer and more precise description of sequence similarity than consensus sequences and can rapidly reveal significant features of the alignment otherwise difficult to perceive.

Sequence logos: a new way to display consensus sequences

TL;DR: From these 'sequence logos', one can determine not only the consensus sequence but also the relative frequency of bases and the information content at every position in a site or sequence.
