Journal ArticleDOI
EMPIAR: a public archive for raw electron microscopy image data
TL;DR: EM community needs, and PDBe has developed EMPIAR, which is designed to handle data sets with sizes in the terabyte range, to support related imaging modalities including 3D scanning electron microscopy, soft X-ray tomography and CLEM.
Journal ArticleDOI
PDBe: improved accessibility of macromolecular structure data from PDB and EMDB
Sameer Velankar,Glen van Ginkel,Younes Alhroub,Gary M. Battle,John M. Berrisford,Matthew J. Conroy,Jose M. Dana,Swanand Gore,Aleksandras Gutmanas,Pauline Haslam,Pieter M. S. Hendrickx,Ingvar Lagerstedt,Saqib Mir,Manuel A. Fernandez Montecelo,Abhik Mukhopadhyay,Thomas J. Oldfield,Ardan Patwardhan,Eduardo Sanz-García,Sanchayita Sen,Robert A. Slowley,Michael E. Wainwright,Mandar Deshpande,Andrii Iudin,Gaurav Sahni,José Salavert Torres,Miriam Hirshberg,Lora Mak,Nurul Nadzirin,David R. Armstrong,Alice R. Clark,Oliver S. Smart,Paul K. Korir,Gerard J. Kleywegt +32 more
TL;DR: A PDBe RESTful API has been developed to provide unified access to macromolecular structure data available in the PDB and EMDB archives as well as value-added annotations, e.g. regarding structure quality and up-to-date cross-reference information from the SIFTS resource.
Journal ArticleDOI
Building bridges between cellular and molecular structural biology.
Ardan Patwardhan,Robert Brandt,Sarah J. Butcher,Lucy M. Collinson,David Gault,Kay Grünewald,Corey W. Hecksel,Juha T. Huiskonen,Andrii Iudin,Martin L. Jones,Paul K. Korir,Abraham J. Saibil,Sirarat Sarntivijai,Irene Solanes Valero,Sriram Subramaniam,Jason R. Swedlow,Ilinca Tudose,Martyn Winn,Gerard J. Kleywegt +26 more
TL;DR: A workshop that discussed how to integrate structural data from a range of public archives identified two main priorities: the development of tools and file formats to support segmentation (that is, the decomposition of a three-dimensional volume into regions that can be associated with defined objects), and theDevelopment of tools to support the annotation of biological structures.
Journal ArticleDOI
REMBI: Recommended Metadata for Biological Images-enabling reuse of microscopy data in biology.
Ugis Sarkans,Wah Chiu,Lucy M. Collinson,Michele C. Darrow,Jan Ellenberg,David Grunwald,Jean-Karim Hériché,Andrii Iudin,Gabriel G. Martins,Terry Meehan,Kedar Narayan,Ardan Patwardhan,Matthew R. G. Kleywegt,Alvis Brazma +45 more
TL;DR: In this paper, the authors propose metadata guidelines to address the needs of diverse communities within light and electron microscopy within microscopy, and the proposed Recommended Metadata for Biological Images (REMBI) will stimulate discussions about their implementation and future extension.
Journal ArticleDOI
EMPIAR: the Electron Microscopy Public Image Archive
Andrii Iudin,Paul K. Korir,Sriram Somasundharam,Simone Weyand,Cesare Cattavitello,Neli Fonseca,Osman Salih,Gerard J. Kleywegt,Ardan Patwardhan +8 more
TL;DR: EMPIAR (empiar.org) was developed as a public archive for raw cryo-EM image data and for 3D reconstructions from vEM and XT experiments and now comprises over a thousand entries totalling over 2 petabytes of data.
