Journal ArticleDOI

Automated Topology Builder Version 3.0: Prediction of Solvation Free Enthalpies in Water and Hexane

TL;DR: A roadmap for further improvement of the ATB parameters is presented together with a discussion of the challenges of validating force fields against the available experimental data.
Journal ArticleDOI

Prediction of homoprotein and heteroprotein complexes by protein docking and template-based modeling: A CASP-CAPRI experiment.

Marc F. Lensink, +104 more
- 01 Jun 2016 -
TL;DR: Results show that the prediction of homodimer assemblies by homology modeling techniques and docking calculations is quite successful for targets featuring large enough subunit interfaces to represent stable associations, and that docking procedures tend to perform better than standard homology modeled techniques.
Journal ArticleDOI

The Supramolecular Organization of a Peptide-Based Nanocarrier at High Molecular Detail.

TL;DR: The atomic level study allows analyzing the vesicle surface structure and dynamics as well as the intermolecular forces between peptides, providing a number of potential leads to improve and tune the biophysical properties of the nanocarrier.
Journal ArticleDOI

Sense and simplicity in HADDOCK scoring: Lessons from CASP-CAPRI round 1

TL;DR: The HADDOCK scoring function as discussed by the authors is a simple linear combination of intermolecular van der Waals and Coulomb electrostatics energies and an empirically derived desolvation energy term.
