Stamatoyannopoulos,Zhiping Weng,Zhiping Weng,Zhiping Weng +73 more
TL;DR: The authors summarize the data produced by phase III of the Encyclopedia of DNA Elements (ENCODE) project, a resource for better understanding of the human and mouse genomes, which have produced 5,992 new experimental datasets, including systematic determinations across mouse fetal development.
Journal ArticleDOI
CETCh-seq: CRISPR epitope tagging ChIP-seq of DNA-binding proteins
Daniel Savic,E. Christopher Partridge,Kimberly M. Newberry,Sophia B. Smith,Sarah Meadows,Brian S. Roberts,Mark Mackiewicz,Eric M. Mendenhall,Richard M. Myers +8 more
TL;DR: This work used clustered regularly interspaced short palindromic repeats (CRISPR)/Cas9-based genome editing technology to develop CRISPR epitope tagging ChIP-seq (CETCh-seq) of DNA-binding proteins, and assessed the feasibility and robustness of the technique.
Journal ArticleDOI
Occupancy maps of 208 chromatin-associated proteins in one human cell type.
E. Christopher Partridge,Surya B. Chhetri,Surya B. Chhetri,Jeremy W. Prokop,Ryne C. Ramaker,Camden Jansen,Say-Tar Goh,Mark Mackiewicz,Kimberly M. Newberry,Laurel A. Brandsmeier,Sarah Meadows,C. Luke Messer,Andrew A. Hardigan,Candice J. Coppola,Emma C. Dean,Shan Jiang,Daniel Savic,Ali Mortazavi,Barbara J. Wold,Richard M. Myers,Eric M. Mendenhall +20 more
TL;DR: Data and analyses from chromatin immunoprecipitation followed by high-throughput sequencing (ChIP–seq) experiments using the human HepG2 cell line are presented, providing a comprehensive catalogue of the transcription factor landscape and gene regulatory networks in these cells.
Journal ArticleDOI
A toolbox of immunoprecipitation-grade monoclonal antibodies to human transcription factors
Anand Venkataraman,Kun Yang,Jose Irizarry,Mark Mackiewicz,Paolo Mita,Paolo Mita,Zheng Kuang,Zheng Kuang,Lin Xue,Devlina Ghosh,Shuang Liu,Pedro Ramos,Shaohui Hu,Diane Bayron Kain,Sarah Keegan,Richard G. TL;DR: A collection of 1,406 highly validated immunoprecipitation- and/or immunoblotting-grade mouse monoclonal antibodies to 737 human transcription factors is generated, using an integrated production and validation pipeline.
Journal ArticleDOI
Dynamics of microRNA expression during mouse prenatal development.
Sorena Rahmanian,Rabi Murad,Alessandra Breschi,Weihua Zeng,Mark Mackiewicz,Brian Williams,Carrie A. Davis,Brian S. Roberts,Sarah Meadows,Dianna E. Moore,Diane Trout,Chris Zaleski,Alexander Dobin,Lei-Hoon Sei,Jorg Drenkow,Alex Scavelli,Thomas R. Gingeras,Barbara J. Wold,Richard M. Myers,Roderic Guigó,Ali Mortazavi +20 more
TL;DR: These results provide the most comprehensive time-course of miRNAs as part of an integrated ENCODE reference data set for mouse embryonic development and identify the potential role of specific miRNA expression clusters in suppressing the expression of mRNAs specific to other developmental programs in the organ in which they are expressed during embryonic development.
