Junjie Qin,Yingrui Li,Zhiming Cai,Shenghui Li,Jianfeng Zhu,Fan Zhang,Suisha Liang,Wenwei Zhang,Yuanlin Guan,Dongqian Shen,Yangqing Peng,Dongya Zhang,Zhuye Jie,Wenxian Wu,Youwen Qin,Wenbin Xue,Junhua Li,Lingchuan Han,Donghui Lu,Peixian Wu,Yali Dai,Xiaojuan Sun,Zesong Li,Aifa Tang,Shilong Zhong,Xiaoping Li,Weineng Chen,Ran Xu,Mingbang Wang,Qiang Feng,Meihua Gong,Jing Yu,Yanyan Zhang,Ming Zhang,Torben Hansen,Gaston Sanchez,Jeroen Raes,Gwen Falony,Shujiro Okuda,Mathieu Almeida,Emmanuelle Le-chatelier,Pierre Renault,Nicolas Pons,Jean-Michel Batto,Zhaoxi Zhang,Hua Chen,Ruifu Yang,Wei-Mou Zheng,Songgang Li,Huanming Yang,Jian Wang,S. Dusko Ehrlich,Rasmus Nielsen,Oluf Pedersen,Oluf Pedersen,Karsten Kristiansen,Jun Wang +56 more
TL;DR: MGWAS analysis showed that patients with type 2 diabetes were characterized by a moderate degree of gut microbial dysbiosis, a decrease in the abundance of some universal butyrate-producing bacteria and an increase in various opportunistic pathogens, as well as an enrichment of other microbial functions conferring sulphate reduction and oxidative stress resistance.
Journal ArticleDOI
An integrated catalog of reference genes in the human gut microbiome
Junhua Li,Huijue Jia,Xianghang Cai,Huanzi Zhong,Qiang Feng,Shinichi Sunagawa,Manimozhiyan Arumugam,Jens Roat Kultima,Edi Prifti,Trine Nielsen,Agnieszka S. Juncker,Chaysavanh Manichanh,Bing Chen,Wenwei Zhang,Florence Levenez,Juan Wang,Xun Xu,Liang Xiao,Suisha Liang,Dongya Zhang,Zhaoxi Zhang,Weineng Chen,Hailong Zhao,Jumana Y. Al-Aama,Sherif Edris,Huanming Yang,Jian Wang,Torben Hansen,Henrik Nielsen,Søren Brunak,Karsten Kristiansen,Francisco Guarner,Oluf Pedersen,Joël Doré,S. Dusko Ehrlich,Peer Bork,Jun Wang +36 more
TL;DR: The integrated gene catalog (IGC) is established comprising 9,879,896 genes, which includes close-to-complete sets of genes for most gut microbes, which are also of considerably higher quality than in previous catalogs.
Journal ArticleDOI

TL;DR: Altered alterations in the gut, dental or saliva microbiome distinguished individuals with RA from healthy controls, were correlated with clinical measures and could be used to stratify individuals on the basis of their response to therapy.
Journal ArticleDOI
MOCAT: A Metagenomics Assembly and Gene Prediction Toolkit
Jens Roat Kultima,Shinichi Sunagawa,Junhua Li,Weineng Chen,Hua Chen,Daniel R. Mende,Manimozhiyan Arumugam,Qi Pan,Binghang Liu,Junjie Qin,Jun Wang,Peer Bork +11 more
TL;DR: MOCAT is a highly configurable, modular pipeline for fast, standardized processing of single or paired-end sequencing data generated by the Illumina platform that integrates seamlessly with the SGE and PBS queuing systems.
Journal ArticleDOI
