Differential abundance analysis for microbial marker-gene surveys

TLDR
It is shown that metagenomeSeq outperforms the tools currently used in this field and relies on a novel normalization technique and a statistical model that accounts for undersampling in large-scale marker-gene studies.
Abstract
We introduce a methodology to assess differential abundance in sparse high-throughput microbial marker-gene survey data. Our approach, implemented in the metagenomeSeq Bioconductor package, relies on a novel normalization technique and a statistical model that accounts for undersampling-a common feature of large-scale marker-gene studies. Using simulated data and several published microbiota data sets, we show that metagenomeSeq outperforms the tools currently used in this field.

A low dose of an organophosphate insecticide causes dysbiosis and sex-dependent responses in the intestinal microbiota of the Japanese quail (Coturnix japonica)

TL;DR: The significant impact that organophosphate insecticides have on the avian gut microbiota is demonstrated, showing that a single small dose of trichlorfon caused dysbiosis in the GIT of the Japanese quail.

Impact of polyols on Oral microbiome of Estonian schoolchildren

TL;DR: Daily consumption of erythritol, xylitol or control candies has a specific influence on the salivary microbiome composition in schoolchildren, associated with the lowest prevalence of caries-related mutans streptococci and the lowest levels of clinical caries experience.

Characterization of Bacterial Microbiota Composition along the Gastrointestinal Tract in Rabbits

TL;DR: In this article, the luminal content from all compartments of 14 healthy New White Zealand rabbits were collected at slaughter and analyzed using next generation 16S rRNA Gene Sequencing, which uncovered considerable differences in the taxonomic levels among the regions of the digestive tract.

An informative approach on differential abundance analysis for time-course metagenomic sequencing data

TL;DR: A novel procedure, metaDprof, is proposed, built upon a spline‐based method assuming heterogeneous error, to meet the challenges of detecting differentially abundant features from metagenomic samples by comparing different biological/medical conditions across time.

Associations between Escherichia coli O157 shedding and the faecal microbiota of dairy cows.

TL;DR: In this article, the authors measured faecal microbial communities in early lactation dairy cattle, and model outcomes with O157 shedding metrics using regression modeling, adjusting for confounders.

edgeR: a Bioconductor package for differential expression analysis of digital gene expression data.

TL;DR: EdgeR as mentioned in this paper is a Bioconductor software package for examining differential expression of replicated count data, which uses an overdispersed Poisson model to account for both biological and technical variability and empirical Bayes methods are used to moderate the degree of overdispersion across transcripts, improving the reliability of inference.

Naïve Bayesian Classifier for Rapid Assignment of rRNA Sequences into the New Bacterial Taxonomy

TL;DR: The RDP Classifier can rapidly and accurately classify bacterial 16S rRNA sequences into the new higher-order taxonomy proposed in Bergey's Taxonomic Outline of the Prokaryotes, and the majority of the classification errors appear to be due to anomalies in the current taxonomies.

Metagenomic biomarker discovery and explanation

TL;DR: A new method for metagenomic biomarker discovery is described and validates by way of class comparison, tests of biological consistency and effect size estimation to address the challenge of finding organisms, genes, or pathways that consistently explain the differences between two or more microbial communities.
