Medema,Bas van Steensel,Elzo de Wit,José N. Onuchic,Michele Di Pierro,Michele Di Pierro,Erez Lieberman Aiden,Benjamin D. Rowland +72 more
TL;DR: In this paper, the authors investigated genome folding across the eukaryotic tree of life and found two types of three-dimensional (3D) genome architectures at the chromosome scale, each of which appears and disappears repeatedly during evolutionary evolution.
Journal ArticleDOI
The gene-rich genome of the scallop Pecten maximus
Nathan J. Kenny,Shane A. McCarthy,Olga Dudchenko,Olga Dudchenko,Katherine James,Emma Betteridge,Craig Corton,Jale Dolucan,Dan Mead,Karen Oliver,Arina D. Omer,Sarah Pelan,Yan Ryan,Yan Ryan,Ying Sims,Jason Skelton,Michelle Smith,James Torrance,David Weisz,Anil Wipat,Erez Lieberman Aiden,Kerstin Howe,Suzanne T. Williams +22 more
TL;DR: The genome assembly of P. maximus and its annotated gene set provide a high-quality platform for studies on such disparate topics as shell biomineralization, pigmentation, vision, and resistance to algal toxins.
Journal ArticleDOI
CTCF loss has limited effects on global genome architecture in Drosophila despite critical regulatory functions.
Anjali Kaushal,Giriram Mohana,Julien Dorier,Isa Özdemir,Arina D. Omer,Pascal Cousin,Anastasiia Semenova,Michael Taschner,Oleksandr Dergai,Flavia Marzetta,Flavia Marzetta,Christian Iseli,Yossi Eliaz,Yossi Eliaz,Yossi Eliaz,David Weisz,Muhammad S. Shamim,Muhammad S. Shamim,Nicolas Guex,Erez Lieberman Aiden,Maria Cristina Gambetta +20 more
TL;DR: In this paper, the role of boundary-associated factor Cp190 and CTCF-dependent domains in Drosophila genome folding and transcriptional regulation in the central nervous system was examined.

A rapid, low cost, and highly sensitive SARS-CoV-2 diagnostic based on whole genome sequencing
Brian Glenn St Hilaire,Brian Glenn St Hilaire,Neva C. Durand,Neva C. Durand,Namita Mitra,Namita Mitra,Saul Godinez Pulido,Saul Godinez Pulido,Ragini Mahajan,Alyssa Blackburn,Alyssa Blackburn,Zane Colaric,Zane Colaric,Joshua W. M. Theisen,Joshua W. M. Theisen,David Weisz,David Weisz,Olga Dudchenko,Olga Dudchenko,Andreas Gnirke,Andreas Gnirke,Suhas S.P. Rao,Parwinder Kaur,Erez Lieberman Aiden,Aviva Presser Aiden +24 more
TL;DR: This work introduces a low-cost, high-throughput method for diagnosis of SARS-CoV-2 infection, dubbed Pathogen-Oriented Low-Cost Assembly & Re-Sequencing (POLAR), that enhances sensitivity by aiming to amplify the entire Sars-Cov-2 genome rather than targeting particular viral loci, as in typical RT-PCR assays.
Journal ArticleDOI
Topologically Associated Domains Delineate Susceptibility to Somatic Hypermutation
Filip Šenigl,Yaakov Maman,Ravi K. Dinesh,Jukka Alinikula,Rashu B. Seth,Lubomira Pecnova,Arina D. Omer,Suhas S.P. Rao,David Weisz,Jean-Marie Buerstedde,Erez Lieberman Aiden,Erez Lieberman Aiden,Rafael Casellas,Jiri Hejnar,David G. Schatz +14 more
TL;DR: It is demonstrated that at least some hot TADs contain enhancers that possess SHM targeting activity and that insertion of a strong Ig SHM-targeting element into a cold TAD renders it hot.
