Specific correlations between relative synonymous codon usage and protein secondary structure.
Matej Orešič,David Shalloway +1 more
TL;DR: Significant species-specific correlations between the use of two synonymous codons and protein secondary structure units are found by comparing the three-dimensional structures of human and Escherichia coli proteins with their mRNA sequences to help identify residues that are important for secondary structure formation.
Journal ArticleDOI
Enhanced liver fibrosis test for the non-invasive diagnosis of fibrosis in patients with NAFLD: A systematic review and meta-analysis.
Yasaman Vali,Jenny Lee,Jérôme Boursier,René Spijker,Jürgen Löffler,Joanne Verheij,M. Julia Brosnan,Zsolt Böcskei,Quentin M. Anstee,Quentin M. Anstee,Patrick M.M. Bossuyt,Mohammad Hadi Zafarmand,Michael Pavlides,Christina Levick,Kevin L. Duffin,Craig L. Hyde,Tim Bauer,Pierre Bedossa,Diana Julie Leeming,Ann K. Daly,Rémy Hanf,Pablo Ortiz,Matej Orešič,Detlef Schuppan,Guido Hanauer,Yu Chen,Elizabeth Shumbayawonda,Peter Nissen Bjerring,Koos H. Zwinderman +28 more
TL;DR: The ELF test showed high sensitivity but limited specificity to exclude advanced and significant fibrosis at low cutoffs and the diagnostic performance of the test at higher thresholds was found to be more limited in low prevalence settings.
Journal ArticleDOI
Overexpression of Vascular Endothelial Growth Factor-B in Mouse Heart Alters Cardiac Lipid Metabolism and Induces Myocardial Hypertrophy
Terhi Karpanen,Maija Bry,Hanna Ollila,Tuulikki Seppänen-Laakso,Erkki V. Liimatta,Hanna Leskinen,Riikka Kivelä,Teemu Helkamaa,Mari Merentie,Michael Jeltsch,Karri Paavonen,Leif C. Andersson,Eero Mervaala,Ilmo E. Hassinen,Seppo Ylä-Herttuala,Matej Orešič,Kari Alitalo +16 more
TL;DR: It is suggested that VEGF-B regulates lipid metabolism, an unexpected function for an angiogenic growth factor, in heart mice expressing a cardiac-specific VEGf-B transgene via the α-myosin heavy chain promoter.
Journal ArticleDOI
Blocking VLDL secretion causes hepatic steatosis but does not affect peripheral lipid stores or insulin sensitivity in mice
Kaori Minehira,Kaori Minehira,Stephen G. Young,Claudio J. Villanueva,Laxman Yetukuri,Matej Orešič,Mark K. Hellerstein,Robert V. Farese,Jay D. Horton,Frédéric Preitner,Bernard Thorens,Luc Tappy +11 more
TL;DR: In this paper, the absence of microsomal triglyceride transfer protein (Mttp) in the liver was found to cause hepatic steatosis and increased ceramides and diacylglycerols in mice.
Journal ArticleDOI
Data standards can boost metabolomics research, and if there is a will, there is a way
Philippe Rocca-Serra,Reza M. Salek,Masanori Arita,Elon Correa,Saravanan Dayalan,Alejandra Gonzalez-Beltran,Timothy M. D. Ebbels,Royston Goodacre,Janna Hastings,Kenneth Haug,Albert Koulman,Macha Nikolski,Matej Orešič,Susanna-Assunta Sansone,Daniel Schober,James Smith,James Smith,Christoph Steinbeck,Mark R. Viant,Steffen Neumann +19 more
TL;DR: In this paper, the authors look at standards for data sharing, investigate their impact in metabolomics and give suggestions to improve their adoption, including new opportunities to publish data sets, but also require a little "arm twisting" in the author guidelines of scientific journals to submit the data sets to public repositories such as the NIH Metabolomics Workbench or MetaboLights at EMBL-EBI.
