This work presents DESeq2, a method for differential analysis of count data, using shrinkage estimation for dispersions and fold changes to improve stability and interpretability of estimates, which enables a more quantitative analysis focused on the strength rather than the mere presence of differential expression.Abstract:
In comparative high-throughput sequencing assays, a fundamental task is the analysis of count data, such as read counts per gene in RNA-seq, for evidence of systematic changes across experimental conditions. Small replicate numbers, discreteness, large dynamic range and the presence of outliers require a suitable statistical approach. We present DESeq2, a method for differential analysis of count data, using shrinkage estimation for dispersions and fold changes to improve stability and interpretability of estimates. This enables a more quantitative analysis focused on the strength rather than the mere presence of differential expression. The DESeq2 package is available at http://www.bioconductor.org/packages/release/bioc/html/DESeq2.html

Metabolite-Sensing Receptor Ffar2 Regulates Colonic Group 3 Innate Lymphoid Cells and Gut Immunity
Eunyoung Chun,Sydney Lavoie,Diogo Fonseca-Pereira,Sena Bae,Monia Michaud,Hamid R. Hoveyda,Graeme L. Fraser,Carey Ann Gallini Comeau,Jonathan N. Glickman,Jonathan N. Glickman,Miles Fuller,Brian T. Layden,Brian T. Layden,Wendy S. Garrett,Wendy S. Garrett +14 more
TL;DR: The findings suggest that Ffar2 regulates colonic ILC3 proliferation and function, and they identify an I LC3-receptor signaling pathway modulating gut homeostasis and pathogen defense.

Metabolic regulation of the maize rhizobiome by benzoxazinoids
T. E. Anne Cotton,Pierre Pétriacq,Duncan D. Cameron,Moaed Al Meselmani,Roland E. Schwarzenbacher,Stephen A. Rolfe,Jurriaan Ton +6 more
TL;DR: It is shown that BXs regulate global root metabolism and concurrently influence the rhizobiome in a root type-dependent manner, which supports a multilateral model by which Bxs control root–microbe interactions via a global regulatory function in root secondary metabolism.

TL;DR: A functional single-chromosome yeast from a Saccharomyces cerevisiae haploid cell containing sixteen linear chromosomes is created by successive end-to-end chromosome fusions and centromere deletions to demonstrate an approach to exploration of eukaryote evolution with respect to chromosome structure and function.

Mitochondrial translation requires folate-dependent tRNA methylation
Raphael J. Morscher,Gregory S. Ducker,Sophia Hsin-Jung Li,Johannes A. Mayer,Zemer Gitai,Wolfgang Sperl,Joshua D. Rabinowitz +6 more
TL;DR: It is shown that loss of the catalytic activity of the mitochondrial folate enzyme serine hydroxymethyltransferase 2 (SHMT2), but not of other folate enzymes, leads to defective oxidative phosphorylation in human cells due to impaired mitochondrial translation.

Controlling the false discovery rate: a practical and powerful approach to multiple testing
Yoav Benjamini,Yosef Hochberg +1 more
TL;DR: In this paper, a different approach to problems of multiple significance testing is presented, which calls for controlling the expected proportion of falsely rejected hypotheses -the false discovery rate, which is equivalent to the FWER when all hypotheses are true but is smaller otherwise.

edgeR: a Bioconductor package for differential expression analysis of digital gene expression data.
TL;DR: EdgeR as mentioned in this paper is a Bioconductor software package for examining differential expression of replicated count data, which uses an overdispersed Poisson model to account for both biological and technical variability and empirical Bayes methods are used to moderate the degree of overdispersion across transcripts, improving the reliability of inference.
