UPARSE: highly accurate OTU sequences from microbial amplicon reads

Amplified marker-gene sequences can be used to understand microbial community structure, but they suffer from a high level of sequencing and amplification artifacts. The UPARSE pipeline reports operational taxonomic unit (OTU) sequences with ≤1% incorrect bases in artificial microbial community tests, compared with >3% incorrect bases commonly reported by other methods. The improved accuracy results in far fewer OTUs, consistently closer to the expected number of species in a community.read more

Microbial community structure and diversity in a municipal solid waste landfill
TL;DR: MiSeq high-throughput sequencing method was applied for the first time to examine microbial diversity of the cover soil and stored waste located at different depths in a typical MSW landfill in Yangzhou City, East China and showed that microbial diversity in the landfill was most strongly correlated with the conductivity, organic matter, and moisture content of the stored waste.

Bacterial community structure across environmental gradients in permafrost thaw ponds: methanotroph-rich ecosystems.
TL;DR: The results indicate that the bacterial assemblages of permafrost thaw ponds are filtered by environmental gradients, and are complex consortia of functionally diverse taxa that likely affect the composition as well as magnitude of greenhouse gas emissions from these abundant waters.

UCHIME improves sensitivity and speed of chimera detection
