TLDR
The UPARSE pipeline reports operational taxonomic unit (OTU) sequences with ≤1% incorrect bases in artificial microbial community tests, compared with >3% correct bases commonly reported by other methods.
Abstract
Amplified marker-gene sequences can be used to understand microbial community structure, but they suffer from a high level of sequencing and amplification artifacts. The UPARSE pipeline reports operational taxonomic unit (OTU) sequences with ≤1% incorrect bases in artificial microbial community tests, compared with >3% incorrect bases commonly reported by other methods. The improved accuracy results in far fewer OTUs, consistently closer to the expected number of species in a community.

Unilateral ureteral obstruction causes gut microbial dysbiosis and metabolome disorders contributing to tubulointerstitial fibrosis.

TL;DR: The findings suggest that restoring the function of the intestinal barrier could prevent kidney damage due to microbial imbalance in the gut, and contribute to the pathogenesis of inflammation and TIF.

Saponin-Induced Shifts in the Rumen Microbiome and Metabolome of Young Cattle.

TL;DR: Saponins have the ability to modulate the ruminal microbial community and ruminal metabolites and thus affect the rumen environment, however, the response seems to be dependent on the composition of the basal diet.

Understanding the anaerobic biodegradability of food waste: Relationship between the typological, biochemical and microbial characteristics.

TL;DR: It was demonstrated that some FW characteristics as the density, the volatile solids and the fibres content vary as a function of the typological composition and the storage of FW before collection seems to impact several biochemical characteristics and could improve the biodegradability of FW.

Root Microbiota in Primary and Secondary Apical Periodontitis

TL;DR: The identification of bacterial taxa differentially abundant in primary and secondary intraradicular infections may provide the basis for targeted therapeutic approaches aimed at reducing the incidence of apical periodontitis.

Search and clustering orders of magnitude faster than BLAST

TL;DR: UCLUST is a new clustering method that exploits USEARCH to assign sequences to clusters and offers several advantages over the widely used program CD-HIT, including higher speed, lower memory use, improved sensitivity, clustering at lower identities and classification of much larger datasets.

UCHIME improves sensitivity and speed of chimera detection

TL;DR: UCHIME has better sensitivity than ChimeraSlayer (previously the most sensitive database method), especially with short, noisy sequences, and in testing on artificial bacterial communities with known composition, UCHIME de novo sensitivity is shown to be comparable to Perseus.
