TLDR
A comprehensive catalog of yeast genes whose transcript levels vary periodically within the cell cycle is created, and it is found that the mRNA levels of more than half of these 800 genes respond to one or both of these cyclins.
Abstract
We sought to create a comprehensive catalog of yeast genes whose transcript levels vary periodically within the cell cycle. To this end, we used DNA microarrays and samples from yeast cultures sync...

Hierarchy of S-phase-promoting factors: yeast Dbf4-Cdc7 kinase requires prior S-phase cyclin-dependent kinase activation.

TL;DR: It is shown that yeast DDK activity is cell cycle regulated, though less tightly than that of the S-CDK Clb5-Cdk1, and peaks during S phase in correlation with Dbf4p levels, and links the origin-bound DDK to the tightly regulated S- CDK in a dependent sequence of events may ensure that DNA replication initiates only at the right time and place.

Epstein-Barr Virus-Induced Changes in B-Lymphocyte Gene Expression

TL;DR: Examination of the transcriptional effects of EBV infection can elucidate the molecular mechanisms by which EBV latency III alters B lymphocytes and seven of seven newly identified EBV-induced RNAs were more abundant in newly established LCLs than in resting B lymphocyte.

Normalization for two-color cDNA microarray data

TL;DR: This paper reviews some normalization procedures required to ensure that observed differences across spots both within and between slides are reliably measured and investigates the possibility of obtaining meaningful single- channel information from two-color microarray experiments after careful single-channel normalization.

Missing value estimation for DNA microarray gene expression data by Support Vector Regression imputation and orthogonal coding scheme

TL;DR: Wang et al. as mentioned in this paper proposed an orthogonal coding input scheme, which makes use of multi-missing values in one row of a certain gene expression profile and imputes the missing value into a much higher dimensional space, to obtain better performance.

Lst1p and Sec24p Cooperate in Sorting of the Plasma Membrane Atpase into Copii Vesicles in Saccharomyces cerevisiae

TL;DR: Results suggest that Lst1p and Sec24p cooperate in the packaging of Pma1p, the essential plasma membrane ATPase, and support the view that biosynthetic precursors of plasma membrane proteins must be sorted into ER-derived transport vesicles.

Cluster analysis and display of genome-wide expression patterns

TL;DR: A system of cluster analysis for genome-wide expression data from DNA microarray hybridization is described that uses standard statistical algorithms to arrange genes according to similarity in pattern of gene expression, finding in the budding yeast Saccharomyces cerevisiae that clustering gene expression data groups together efficiently genes of known similar function.

Real time quantitative PCR.

TL;DR: Unlike other quantitative PCR methods, real-time PCR does not require post-PCR sample handling, preventing potential PCR product carry-over contamination and resulting in much faster and higher throughput assays.

Exploring the Metabolic and Genetic Control of Gene Expression on a Genomic Scale

TL;DR: DNA microarrays containing virtually every gene of Saccharomyces cerevisiae were used to carry out a comprehensive investigation of the temporal program of gene expression accompanying the metabolic shift from fermentation to respiration, and the expression patterns of many previously uncharacterized genes provided clues to their possible functions.

Getting started with yeast.

TL;DR: The yeast Saccharomyces cerevisiae is now recognized as a model system representing a simple eukaryote whose genome can be easily manipulated and made particularly accessible to gene cloning and genetic engineering techniques.

A Genome-Wide Transcriptional Analysis of the Mitotic Cell Cycle

TL;DR: The genome-wide characterization of mRNA transcript levels during the cell cycle of the budding yeast S. cerevisiae indicates a mechanism for local chromosomal organization in global mRNA regulation and links a range of human genes to cell cycle period-specific biological functions.
