TL;DR: The high-quality genome sequence will help Brachypodium reach its potential as an important model system for developing new energy and food crops and establishes a template for analysis of the large genomes of economically important pooid grasses such as wheat.
Journal ArticleDOI
Global identification of microRNA-target RNA pairs by parallel analysis of RNA ends.
Marcelo A German,Manoj Pillay,Dong-Hoon Jeong,Amit Hetawal,Shujun Luo,Prakash E. Janardhanan,Vimal Kannan,Linda A. Rymarquis,Kan Nobuta,Rana German,Emanuele De Paoli,Cheng Lu,Gary P. Schroth,Blake C. Meyers,Pamela J. Green +14 more
TL;DR: Working in reverse from the cleaved targets resulted in the identification and validation of novel miRNAs, which will affect the study of other aspects of RNA processing beyond miRNA–target RNA pairs.
Journal ArticleDOI
Construction of Parallel Analysis of RNA Ends (PARE) libraries for the study of cleaved miRNA targets and the RNA degradome.
TL;DR: The method described here comprises a modified 5′-rapid amplification of cDNA ends, deep sequencing of 3′ cleavage products of mRNA and bioinformatic analysis, which can be accomplished in 6–7 d.
Journal ArticleDOI
Parallel analysis of RNA ends enhances global investigation of microRNAs and target RNAs of Brachypodium distachyon
Dong-Hoon Jeong,Skye A. Schmidt,Linda A. Rymarquis,Linda A. Rymarquis,Sunhee Park,Matthias Ganssmann,Marcelo A German,Marcelo A German,Monica Accerbi,Jixian Zhai,Noah Fahlgren,Samuel E. Fox,Samuel E. Fox,David F. Garvin,Todd C. Mockler,James C. Carrington,Blake C. Meyers,Pamela J. Green +17 more
TL;DR: Analysis of the PARE and miRNA data provided experimental evidence for miRNA-mediated cleavage of 264 sites in predicted miRNA targets and revealed that differentially expressed miRNAs in the same family guide specific target RNA cleavage in a correspondingly tissue-preferential manner.
Journal ArticleDOI
Two newly identified membrane-associated and plastidic tomato HXKs: characteristics, predicted structure and intracellular localization.
Michal Kandel-Kfir,Hila Damari-Weissler,Marcelo A German,David Gidoni,Anahit Mett,Eduard Belausov,Marina Petreikov,Noam Adir,David Granot +8 more
TL;DR: Structural prediction of the various plant HXK enzymes suggests that unlike the plastidic H XKs, the predicted membrane-associated HxKs are positively charged near their putative N-terminal membrane anchor domain, which might enhance their association with the negatively charged membranes.
