SortMeRNA: Fast and accurate filtering of ribosomal RNAs in metatranscriptomic data.

TLDR
SortMeRNA, a new software designed to rapidly filter rRNA fragments from metatranscriptomic data, is presented, capable of handling large sets of reads and sorting out all fragments matching to the rRNA database with high sensitivity and low running time.
Abstract
MOTIVATION: The application of Next-Generation Sequencing (NGS) technologies to RNAs directly extracted from a community of organisms yields a mixture of fragments characterizing both coding and non-coding types of RNAs. The tasks to distinguish among these and to further categorize the families of messenger RNAs and ribosomal RNAs is an important step for examining gene expression patterns of an interactive environment and the phylogenetic classification of the constituting species. RESULTS: We present SortMeRNA, a new software designed to rapidly filter ribosomal RNA fragments from metatranscriptomic data. It is capable of handling large sets of reads and sorting out all fragments matching to the rRNA database with high sensitivity and low running time. Discovery of divided RdRp sequences and a hitherto unknown genomic complexity in fungal viruses

TL;DR: Surprisingly, two viral species are identified whose RNA-dependent RNA polymerase (RdRp) proteins were separately encoded on different genome segments, overturning the commonly accepted view of the positional unity of RdRp proteins in viral genomes.

Acylase enzymes disrupting quorum sensing alter the transcriptome and phenotype of Pseudomonas aeruginosa, and the composition of bacterial biofilms from wastewater treatment plants.

TL;DR: In this paper, two Nacyl-homoserine lactones (AHLs)-degrading enzymes, obtained from Actinoplanes utahensis (namely AuAAC and AuAHLA), were used to determine the effects of degradation of QS signals in the biofilm formation, among other virulence factors, of a Pseudomonas aeruginosa strain isolated from a WWTP, assessing molecular mechanisms through transcriptomics.

Gene expression profiling reveals candidate genes for defining spider silk gland types.

TL;DR: In this article, the authors performed 3' tag digital gene expression profiling of the seven silk gland types of the silver garden orb weaver Argiope argentata and identified 1275 highly expressed, significantly upregulated, and tissue specific silk gland specific transcripts (SSTs).

Adaptation of Coccomyxa sp. to Extremely Low Light Conditions Causes Deep Chlorophyll and Oxygen Maxima in Acidic Pit Lakes.

TL;DR: The dynamics of phototrophic communities inhabiting meromictic APL in Spain are linked with the formation of deep chlorophyll maxima and metalimnetic oxygen maxima, which are outstanding biogeochemical features of acidic pit lakes.

TL;DR: UCLUST is a new clustering method that exploits USEARCH to assign sequences to clusters and offers several advantages over the widely used program CD-HIT, including higher speed, lower memory use, improved sensitivity, clustering at lower identities and classification of much larger datasets.
