SortMeRNA: Fast and accurate filtering of ribosomal RNAs in metatranscriptomic data.

TLDR
SortMeRNA, a new software designed to rapidly filter rRNA fragments from metatranscriptomic data, is presented, capable of handling large sets of reads and sorting out all fragments matching to the rRNA database with high sensitivity and low running time.
Abstract
MOTIVATION: The application of Next-Generation Sequencing (NGS) technologies to RNAs directly extracted from a community of organisms yields a mixture of fragments characterizing both coding and non-coding types of RNAs. The tasks to distinguish among these and to further categorize the families of messenger RNAs and ribosomal RNAs is an important step for examining gene expression patterns of an interactive environment and the phylogenetic classification of the constituting species. RESULTS: We present SortMeRNA, a new software designed to rapidly filter ribosomal RNA fragments from metatranscriptomic data. It is capable of handling large sets of reads and sorting out all fragments matching to the rRNA database with high sensitivity and low running time. Comparative Metagenomic and Metatranscriptomic Analyses Reveal the Functional Species and Metabolic Characteristics of an Enriched Denitratation Community.

TL;DR: Understanding of the causes underlying nitrite accumulation and its physiological benefits were updated and a allocation strategy of reducing power with priority given to carbon storage instead of nitrite reduction might favor their survival in oligotrophic and weak alkaline habitats was proposed.

Profiling the onset of somatic embryogenesis in Arabidopsis

TL;DR: This is the first attempt to specifically profile embryogenic cells among the different cell types that constitute plant in vitro tissue cultures and shows how early in SE, ground tissue and leaf primordia specification are switched on before the specification of a shoot apical meristem.

RNA-sequencing elucidates the regulation of behavioural transitions associated with the mating process in honey bee queens

TL;DR: Next-generation transcriptomics was used to probe changes in gene expression in the brains of honey bee queens, as they transition from virgin to mated reproductive status, and changes in expression of immune- and vision-related genes were common to all studies, supporting an involvement of these groups of genes in the mating process.

PORCUPINE regulates development in response to temperature through alternative splicing

TL;DR: The putative splice regulator, PORCUPINE (PCP), is established as temperature-specific regulator of development in Arabidopsis thaliana and points to the misregulation of WUSCHEL and CLAVATA3 as the possible cause for the meristem defects affecting the pcp-1 loss-of-function mutants at low temperatures.

TL;DR: UCLUST is a new clustering method that exploits USEARCH to assign sequences to clusters and offers several advantages over the widely used program CD-HIT, including higher speed, lower memory use, improved sensitivity, clustering at lower identities and classification of much larger datasets.
